The command: recon-all -skullstrip -wsthresh 35 -clean-bm -no-wsgcaatlas -s <subj>
only runs the skullstrip procedure ?...
Which is the "clone" tool ?...

the clone tool is useful for copying parts of the unstripped volume back into the stripped one if parts of the brain are incorrectly removed (it's part of tkmedit)
