Hi, I have some problems with the white matter segmentation on some of my brains. the Main-surface cuts into the white matter in certain bright areas. I tried to fix this by adding control points to the area. Then I ran recon-all -autorecon2-cp again, but this didn't resolve the problem. Any Ideas ? I've attached a picture of the problem.

Hi Martin,
probably because of a topological defect there. What does the orig surface look like? If it doesn't match the wm.mgz volume then you should manually edit the wm volume to correct the segmentation problem.
