I would like to run a group analysis on cortical thickness using existing Desikan labels.
When I run the command for smoothing, should I replace *--cortex* with *--label-trg*? In other words, for ROI analysis, should we smooth *only* the target mask?
mri_surf2surf --hemi lh \ --s fsaverage \ --sval lh.gender_age.thickness.00.mgh \ --fwhm 10 \ * --cortex* \ --tval lh.gender_age.thickness.10B.mgh

Is there a way or reference this smoothing detail in a paper? There are people who believe that the soothing should be done at the whole brain level and then apply the mask (--label), during the GLM analysis.

No, there is not. You can do it that way if you want to. The problem is that you then end up with stuff outside of the ROI smoothing into the ROI. Also note that either way, you will need to generate new tables for correction of multiple comparisons (use use permutation)

I was thinking to use lme_mass_FDR2 to correct for multiple comparisons. Is there a reason not to use it in this case?
