Dear Mr or Miss: I want to use the local gyrification index in freesurfer. However, my computer was installed with the former edition 4.0.1 without lGI, In order to use the lGI,I have to update the freesurfer software, I want to know whether other codes, for example ,the codes that calculated the thickness of cerebral cortex, were also changed or modified for integrating the lGI into the freesurfer software? I mean whether the other parts of the updated edition with lGI differs from the former edition without lGI. Thank you very much!! Best Regards.

Hello,
You can easily use everything that you processed on the previous version.
An easy thing to do that is to install both versions of freesurfer at the same time on your computer, with the newest being installed in / usr/local/freesurfer_version403 on a linux, or in /Applications/ freesurfer_version403 on a mac.
Then, you can setenv the $FREESURFER_HOME to /Applications/ freesurfer_version403, and the $SUBJECTS_DIR to your previous subjects directory (e.g. /Applications/freesurfer/subjects). With that you can run only the local GI with the new distribution (recon- all -lgi) and then get back to the oldest one for everything else. I would really not recommend to mix the distributions for other part of the processing, but you can safely do that for local GI, as it only uses the pial surfaces and produce a curv file (?h.pial_lgi.mgh) that can be loaded as the thickness.mgh file. This also means that you can do the stats with the previous version.
