External Email - Use Caution
Hi FreeSurfer community,
I am interested in specifying a region via command line from aparc.a2009s.annot and having only it displayed on the fsaverage surface (and no others). Ideally, this would be specified in the command line for loading Freeview so that I can iterate for multiple regions and then save each in a screenshot quickly. I know that it is possible within the Freeview GUI, but I am hoping that there may be command line functionality (have not found it so far in the documentation). Please let me know if it or a similar solution exists!

There is nothing that allows it from freeview. The easiest thing to do is probably to split the annot into labels (mris_label2annot), then load the label you want with :label=your.label You can take snapshots automatically with freeview using the -ss option. FV will automatically quit when using the -ss option, so you can script it. If you run it like fsxvfb freeview args .... Then it will use a virtual buffer so it won't keep popping up on your screen. You have to have xvfb installed
