Using lgi, I want to know whether I should mask out the corpus callosum and the structures which lies below the corpus callosum as I do it using thickness measure. Thanks!

Yes, you should. The lgi calculations make use of the curvature files, which are applicable only to cortex (although there is 'curvature' data for the corpus callosum region, by necessity of having a closed surface topology). There is a file called ?h.cortex.label which can be used to mask-off non-cortical regions (ie, corpus callosum).
