You have to first generate a freesurfer-style registration matrix. The program to do this manually is tkregister2. If you run it with --help, it will give you lots of docs, including how to use spm or fsl to generate an initial matrix. Then use mri_vol2surf to sample onto the surface. Again, run it with --help to get docs
