I have 2 sets of MRI measurements with the same measurement sequence per subject. I was wondering if there would be any use of averaging these 2 sets, before the surface reconstructions? If yes how is this averaging achieved in freesurfer.

averaging is done if you specify more than one input to recon-all. Whether or not it's a good thing depends on lots of factors. With the latest coils (e.g. 32 channel) and 3T we find that one is better than two due to the blurring introduced by interpolation, but it's really an empirical issue.
