Hi, I have ran the recon-all, and got some handls in the non-cortical regions caused by the islands in C140-150 slices, and I am just interested in the cortical regions. I don't want to fix it. I want to know whether it matters or not。

are you sure they are handles? You can use mris_euler_number to check the topology of the surface, but the procedure we use does guaranty topological correctness. In general we don't care much about the surface in non-cortical regions though.
