I installed Freesurfer 5.0 and cudatoolkit_3.1_linux_32_ubuntu9.10 in Ubuntu 9.04... I tried to process a T1 volume with "recon-all -autorecon1 -s ingrid -use-gpu", but I got the error:
"mri_em_register_cuda -skull nu.mgz /home/gonzalorojas/freesurfer/average/RB_all_withskull_2008-03-26.gca transforms/talairach_with_skull.lta

Try running one of CUDA samples from: http://developer.nvidia.com/object/gpucomputing.html
