Is there an easy way to generate a brain mask like aseg.mgz but with the cortical parcellation included?
Thanks,
Satra
I've been working on a program called mri_aparc2aseg which replaces the aseg cortical labels with the corresponding aparc label. Not quite ready yet though. I'll keep you posted.

OK, mri_aparc2aseg is ready for you to break (will be live in dev env tomorrow). It's pretty easy to use, made even easier by running it with --help. I've also incorporated this as a stage in recon-all.
