I am trying to convert a surface file to nifti using mri_surf2surf. The problem is that my surface has a prime number of vertices, so I can't use —reshape. Is there a way around this issue?

Unfortunately not. It will create a nifit file without reshaping, but you won't be able to read it into other programs. If you really have to do this, edit the data (eg, add control points or edit wm.mgz) and regenerate the surfaces and hope that the number of vertices changes. Silly, I know.
