Creating template rat model

Hi, I'm trying to create a template model for rats. I've learned through the surface registration template (http://surfer.nmr.mgh.harvard.edu/fswiki/SurfaceRegAndTemplates) that I have to run the recon-all procedure at least once. However when I run the recon-all -autorecon1 option it stops at the the talairach detection after completing the talairach_avi. With the message: Talairach Failure Detection ERROR: talairach_afd: Talairach Transform: transforms/talairach.xfm ***FAILED*** (p=0.0000, pval=0.0000 < threshold=0.0050) I read through different messages on the mailing list that I had to check the nu.mgz file with tkmedit. This file looks ok considering the fact that a rat brain is considerably smaller. So my question I like to ask is: how to continue? What could I try? Is there a template available or does anyone have experience with creating a template for a rat? Thanks! Mark

Dear group, in 2009 we will change our MRI protocol. we are doing on a GE scanner 3T, T1-FSPGR axial slcies, 3D with a slice thickness of 2.6 and overlay of 50%. will it be possible to work with this data on FreeSurfer? thank you, asaf

Question regarding pial surface correction

Hi everyone, Quick question about how you can go about manual pial surface corrections. This process is outlined at following page: http://surfer.nmr.mgh.harvard.edu/fswiki/FsTutorial/PialEdits Following the manual edits, user runs following bit of autorecon2 (and autorecon3 again if you want subcortical segmentation): recon-all -autorecon2-pial -autorecon3 -subjid subject3_before My questions is simply whether Freesurfer takes the user's input for pial surface verbatim (i.e. does it make the *exact* changes that user specifies). Or, does Freesurfer take the users input but then make its own judgments on where the pial surface should be, combinining user input with intensity/morphometry considerations? Kind of like the way WM control points work (in a sense). Permissions Denied (Control Points)

Help- As a relatively new user to Freesurfer, I have encountered some problems none that more experienced users have been able to solve until now. Every time I try to add a control point, the message "MRIwriteColtrolPoints( <file location>): could not write file Permission denied" This may have to do with our server however even removing the read/write protections via super user didn't work. Has anyone else had this problem? If so how is it solved? Thanks

QDEC transform your data into a common spherical space. So this file y.mgh is already in a common space. lh.thickness file format

Hi, I have my own stats files that I would like to incorporate into the freesurfer stream, if possible. Ie. after running FreeSurfer, I create a ?h.mystats (containing something like image intensities for example), where the format of ?h.mystats is just an ascii file, where each line is the value at that vertex. What I ultimately want to do, is to transform ?h.mystats into fsaverage space, that way I can compare ?h.mystats across subjects. I was hoping I could use the given sphere.reg which has already been calculated to do this. I renamed ?h.mystats to ?h.thickness and tried the following which I think will work: mris_preproc --s mysubject --hemi lh --meas thickness --target fsaverage --out lh.thickness.fsaverage.mgh But it complains that: Reading curvature file /lab1/FreeSurfer/4.0.5/ms-mni/testing//tester/surf/lh.thickness MRISreadBinaryCurvature: incompatible vertex number in file /lab1/FreeSurfer/4.0.5/ms-mni/testing//tester/surf/lh.thickness I checked and I have the same number of lines in my file as vertices on my object so my questions are: 1. Do I have to convert my ascii ?h.mystats to a curvature (binary) file like ?h.thickness, and if so how does one do this? 2. Is this the right way to get what I ultimately want to do, or is there another method? thanks, mishkin

Nick, Yes, our tcltktixblt directory was intact and set correctly. The reason I thought it was a BLT lib was it came up missing when I ran fs_lib check. At any rate, the DefaultDepth is already at 24 in our xorg.conf file and the problem persists. Any other thoughts what might be occurring? Would you like me to submit my output as well? Also, any thoughts from anyone with regard to question #2 (see below)?
