Mris_make_face_parcellation

Dear FS experts When using mris_make_face_parcellation is it possible to restrict the face parcellation to a parcellation found in aparc.a2005s, e.g. to the precentral gyrus. Or is there another way to decide which micro-parcellation produced by mris_make_face_parcellation belong to which parcellation in aparc.a2005s? Stats from cluster labels

Hi all, I was curious as to whether I would be able to pull stats (i.e. Average cortical thickness) from a cluster after cluster correction. Is this possible, and if so, how would I go about doing it? Thanks, Nathan

QDEC error

I am trying to use qdec but it gave me this error. I don’t understand what is wrong because it read the diagnosis factor level of COS & NV but then says subject 00308 has invalid level of COS in diagnosis column. Any ideas? Strange occipital dip

Hello, I am very new to freesurfer and might not have seen enough surfaces to know the answer to this question. But, I went through autorecon1 and autorecon2 with my volumes, and when I looked at the surface to inspect it, I found a weird , relatively large dip around the parietal and occiptal lobes. We are only interested in occipital (we cut that plane out and flatten it), so I am concerned that this dip might interfere with the data. When I looked at that point in the editor, nothing weird or abnormal showed up. I have attached a picture of the RH, where I see this abnormal dip. Can you let me know if this is normal or not? Also, the freesurfer manual nicely illustrates where I need to make the cuts to cut out the occipital lobe for the left hemisphere, but I don't really see any guidelines for cutting out the occipital lobe for the right hemisphere. Any suggestions? Hi FreeSurfer users, I've tried the following from my $SUBJECT_DIR/SubjectX/mri directory: mri_label2vol --seg aseg.mgz --regheader rawavg.mgz --o aseg-in-rawavg.mgz --temp aseg.mgz I have the following error in return: ERROR: Option --regheader unknown Any ideas where does it comes? pediatric template vv. scaling or parcellation?

Hello - We are planning to use freesurfer in a study of 2-5year olds; I understand from previous posts that image intensity should be ok at this age range, but was wondering whether there are issues related to scaling or parcellation such that it would still be optimal to use a pediatric template? SetUp file error

Hi there, I moved my data to a new computer with Freesurfer installed. When i run the SetUpFreeSurfer.csh (or .sh for that matter) i get a strange configuration: Setting up environment for FreeSurfer/FS-FAST (and FSL) FREESURFER_HOME /usr/local/freesurfer/ FSFAST_HOME /usr/local/freesurfer//fsfast FSF_OUTPUT_FORMAT nii SUBJECTS_DIR /usr/local/freesurfer//subjects MNI_DIR /usr/local/freesurfer//mni FSL_DIR /usr/local/fsl note the double slashes on SUBJECTS_DIR, FSFAST_DIR, and MNI_DIR. needless to say freesurfer can't find my data. Ok - I believe I figured out the problem, but I wanted to post it to the list, so that anyone else who encounters this error can hopefully spend less time than I did tracking down the culprit! Essentially, a break was being passed inappropriately to the mri_vol2roi subroutine called by func2roi-sess. The break (return/enter, etc) was located in the .txt file that specified the run numbers that I wanted to analyze (in my case, 007 008 009). Dear experts, I was able to coax out a little bit more information on the nature of the error that I am encountering in func2roi-sess. Looking at the last line of the log (final 25 or so lines of the log are pasted below), it seems that the program is looking for bold/007/fmcsm8, but actually sees bold/007/ fmcsm8 Is it plausible that there is an errant space entered somewhere in the code that is causing the problem?
