A problem about mri_glmfit result

Hi all, I'm working on a group analysis using mri_glmfit. In analysis directory, I got a X.mat file which containing the matrix X ( size 50x4 ) used to regress analysis, also the beta value from beta.mgh file. Strangely, I loaded the X.mat in Matlab and recalculated the beta using function regress in matlab, but got a different result from that of mri_glmfit. I don't know where the problem is, is there any difference in algorithm between mri_glmfit and matlab function regress( regress(Y,X) )? or I made some mistakes during the procedure. The X.mat file and the dependent variable Y.mat are in the attachment. Thanks in advance Lijie Huang

question regarding the comparison of two methods

Dear FreeSurfers, We are comparing two methods to measure the volume of a subcortical structure (our method and FreeSurfer). We want to compare them spatially, by doing a voxel-based analyses. We thought to isolate the structure from the aseg.mgh as well as our own structure. Then we smoothed both data sets. Now we are trying to convert the structure from our method to FreeSurfer space (256 x 256). Then, our plan was to put all the data of the structures of both methods all the subjects together (4D) and to run mri_glmfit (comparing method one with method two). Does this seems logically? But, we were wondering how we should deal with the warping towards the fsaverage (which is ofcourse not similar to the subcortical structure) in the mri_glmfit? Do you have any idea? inflated surface

Dear FreeSurfer list, When I look at inflated surface of my subjects (healthy males and females), almost all of them have a concavity in the posterior part of the brain (the arrow in attached image). It doesn't look correct to me. What can cause this problem? Thank you, Tanja.

distortion of flat map

Hi surfers, I am working on generating surface ROIs from the retinotopy surface. We cut the occipital lobe and draw paths on the flattened map to create labels. However, I found that there are distortions on the flat map that cause large errors when drawing these paths. I attached two pictures. The path_example2_dots.jpg are the dots that I selected to draw a path. Basically it is the method we use to demarcate the boundaries of visual areas. And the path_example2_line.jpg are the line that is supposed to connect the dots and to be the correct boundary. Notice the dots and the line do not overlap! so when I draw a line on the flat map, Freesurfer actually doesn't draw the line I want it to be. Has anyone met this problem before? Is there a better solution to create surface ROIs? Drawing the boundary on inflated surface? Yang

Compiling stats file for ROI label in QDec

Using QDec, I've created an ROI label (lh.G_cuneus.label) and a .stats file (lh.G_cuneus.stats) that corresponds to this ROI for each participant in my group. Is there a quick way to compile cortical thickness data for this ROI from all participants? The manual suggests using aparcstats2table but I'm not sure how to select the stats for just this one ROI. Any help would be appreciated!

Run mri_ms_fitparms without motion correction

Hi Bruce, et all, Is it possible to run mri_ms_fitparms without motion correction, if your input images are already in register? It seems like it would save quite a bit of processing time, but the usage help isn't all that useful (looks like there are a lot of hidden options buried in the source code). Thanks! Michael

tkmedit error

Hi, I got an error with tkmedit command "freeglut (/home/pom/freesurfer/freesurfer/bin/tkmedit.bin): Unable to create direct context rendering for window 'Medit: ' This may hurt performance. Xlib: extension "XFree86-DRI" missing on display ":0.0". The only DRI related file I have is called /usr/X11R6/lib/modules/dri/fglrx_dri.so My freesurfer version is "freesurfer-Linux-rh9-stable-pub-v3.0.5". I am wondering if I need to update my linux, currently it is a very old OpenSuse 10.0 version? thank you -- Pom

HELP: recon-all error

Hi all, I sent an email a couple of days ago but didn't get any answer yet... I recently installed FreeSurfer in a virtual machine (Ubuntu). I installed it according to the freesurfer website and another source. http://mirko.windhoff.net/how_to/install_freesurfer_on_ubuntu When I ran recon-all, I kept getting the following error message (see below). Is there anything else that I have to install?? FOUND IT! The problem was with the startup.m file (nice catch dough). I had a change directory line (cd users/maryam/programs) in the end of the startup.m file that made matlab change directory to another directory that did not have the textfile necessary for the mcparams2extreg. I took that line out and now the preproc-sess works. Thanks for all the help.
