Hi list, I'm trying to run a test subject with TRACULA. I placed a folder in /Applications/freesurfer/subject/subject_prova which contains these files: data.nii.gz (DWI), bvals and bvecs (as used in previous FSL analysis) and T1-images.in /Applications/freesurfer/subject/subject_prova This is the command that I'm running:[iMac-di-Stefano:~] Stefano% trac-all -prep $FREESURFER_HOME/subjects/subject_prova/CON_01 --i $FREESURFER_HOME/subjects/subject_prova ERROR: flag /Applications/freesurfer/subjects/subject_prova/CON_01unrecognized-prep /Applications/freesurfer/subjects/subject_prova/CON_01 --i /Applications/freesurfer/subjects/subject_prova Please, give me an help. problem with qdec in full install of 5.2 beta

Dear Freesurfer, When trying to start qdec I get the following error: dyld: Library not loaded: /opt/X11/lib/libGLU.1.dylib Referenced from: /Applications/freesurfer/bin/qdec.bin Reason: image not found Trace/BPT trap Any suggestions for a work around? mean cluster surface area in mri_glmfit

Dear Freesurfer Experts, I would like the mean surface area measures of each cluster i found using command line (mri_glmfit). I used mri_glmfit for a group comparison in surface area between a patient group and a healthy control group. I found 4 different significant clusters (using FDR corrected, is not Clusterwise Correction for Multiple Comparisons). I would like to extract the mean surface area of each significant cluster in the patient group and in the healthy control group. Where can i found the file with this information? thanks! Bo Xiang

Two questions: autocorrelation correction and vertex distance

Hi Freesurfers, I have two unrelated questions. 1. I want to pre-whiten some functional data without running a GLM on them (we're going to run the GLM in matlab). It looks like fsfast does autocorrelation correction as a part of the selxavg3-sess wrapper. I tried poking around on the wiki and mailing archives, but I can't find how to pre-whiten the data without running a GLM. Is there a straightforward way? If not, I guess we could just do it in matlab. 2. Separately, we're bringing some volume masks to the surface and are preprocessing them with dilation and erosion to clean them up. We're trying to get a sense of how much is a reasonable amount to dilate and erode by, and it would be helpful to know about how far apart the adjacent surface vertices are. Roughly, what's the mean distance between adjacent vertices? Thanks in advance. Best, Alex

Problems calling Free Surfer...

Dear Free Surfer experts, I am having problems with my FS installation. Good morning, I tried to run the following command: recon-all -skullstrip -clean-bm -gcut -subjid S01 to remove the skull and remaining dura mater. However, for some subjects, I get the following error: ** Gcutted brain is much smaller than the mask! ** Using the mask as the output instead! I tried adjusting the wsthresh, as suggested in previous posts, but without success. Is there something else, I can try? Thank you in advance for your help, Isabelle

thickness=0, what that means?

Dears Freesurfer: We are looking into *lh.thickness.fwhm15.fsaverage**.mgh* file and we can see some vertexes with thickness value equal to 0 (thickness=0 mm). Could you tell me when that value is reported by Freesurfer? what do (thickness=0) means? Thanks in advance !!!

Derin, the results vary only a tiny bit because of differences in the talairach_with_skull.lta file, which was created twice, the second time with aseg info, which would cause the brainmask to vary slightly if run a second time. the result differences are well below what you would find with randomness enabled.
