Discrepancy between surface data of Heschl's gyrus and its image

Dear Freesurfers, I averaged 42 subjects with make_average_subject focusing on Heschl's Gyrus and finally got the image attached (for both atlases (Desikan = Atlas I, Destrieux = Atlas II). Gray matter surface calculations for Heschl's gyrus showed the following mean values (in mm^2): Atlas I lh = 439 (SD 60), rh = 323 (SD 46) Atlas II lh = 340 (SD 70), rh = 253 (SD 47) Heschl's gyrus depicted in the attached image looks considerably larger for Atlas II, but the surface analysis gives me smaller values for mean surface calculation (Atlas II < Atlas I) How can that be explained? Dear FreeSurfer users! I am new to Freesurfer, and I have succesfully managed to run recon-all on my data, for every subject. Now I plan to use the output - some of the different cortical and subcortical brain structures as ROI's in my SPM analyses. Then I would have to convert from freesurfer space to SPM space via the coordinates. And - I would also have to convert from .mgz to .nii data format. Does any have any tips on how to do this? Hi! Is there more documentation on what settings the mprage flag enables in recon-all? Specifically, I would be interested which individual steps it affects and what the parameters are for each of the steps. Thanks! Caspar

vertices don't match

Dear List I am adding to the post on this error from yesterday regarding problems with running qcache. I know this has been posted to the list before, but the suggested fixes and checks don't fix the problem. See the error below (ERROR: number of vertices in /projects/d20277/dek/done/analyzed/3300/surf/lh.volume does not match surface (145332,147148) ERROR: reading curvature file) 1) Running recon-all -s <subjid> -vno-check does not find any problems. It says everything is verified and checks out ok. 2) Running recon-all -s <subjid> -make all returns the message: make: Nothing to be done for `all'. But when I try recon-all -s <subjid> -qcache I get the error on this and several other subjects, but not all subjects. Checking the modification times on some files it looks like the thickness file came after the curv file. Hi Doug: I used the instructions that you told me to get the white matter per each lobule... But, I got the grey colored region (red arrow)... Which neuroanatomical area is ?... The v5.3 release is here

Freesurfers, The new version of Freesurfer, v5.3, is available for download! Recall from our prior posting that this is intended to replace v5.2, which had a problem with pial and white surface generation affecting thickness and area measures. Users should not use v5.2 for any surface-based studies. For a list of what v5.3 contains, see this page: http://surfer.nmr.mgh.harvard.edu/fswiki/ReleaseNotes If you have already run data through v5.2, and do not want to re-run everything again but only what is necessary, then run the following on your subjects using v5.3: recon-all -s <subjid> \ -white \ -smooth2 \ -inflate2 \ -autorecon3 This will create new surfaces and surface data. Note that if you choose to re-run the entire stream (-all), the aseg stats will differ from v5.2, but our tests show this difference to be insignificant. Still confused by group analysis..

Dear Freesurfer experts, I very much appreciate your help with an additional set of questions. I feel I'm really close to getting this finished :) 1) In a design with group and gender as discrete factors and age as a continuous factor, why is it that QDEC only displays the contrast "Does the avg thickness, accounting for gender, differ between group1 and group2?" and not also "..acounting for gender and age,.."? 2) In QDEC, if I am left with a cluster after setting the FDR rate to 0.1, does that qualify as a "trend towads significance" in the same way as when obtaining a p value <.1 for a behavioural effect? 3) From the group tutorial, I see that mris_preproc has to be called with flag "--cache-in ess.fwhm10thickn.fsaverage". However, after running recon-all (including with the –qcache option) on all my subjects, none of their folders contains a file named ?h.thickness.fwhm10.fsaverage.mgh 4) When comparing two healthy groups, is there anything to gain from using a fsaverage built from the sample (with make_average_subject) as opposed to using the default fsaverage? 5) What is the difference between running make_average_subject and running mris_preproc with --target fsaverage? 6) For my ROI mri_glmfit analysis, I wanted to use the FSGD and contrast files that were automatically created when I did my QDEC whole-brain analysis, since the design will be the same. However, although I identified the FSGD file (qdec.fsgd), I cannot see any plaintext file in the QDEC folder that looks like it contains contrast definitions! Thanks! Tudor

error while running autorecon1 and autorecon2 in fs-v5.3

Hi Folks, I am running recon-all with -autorecon1 -autorecon2, -nomotioncor -notal-check -nonuintensitycor (this is with fs version 5.3) it almost runs through but toward the end, when mri_segstats is called I get the error message: .../mri/ribbon.mgz, -1): could not open file any ideas why this could be occurring ? Defacing with mri_deface

The script mri_deface which is called by recon-all with the -deface flag, requires the existence of two files /usr/local/freesurfer/stable5/average/face.gca /usr/local/freesurfer/stable5/average/talairach_mixed_with_skull.gca The former exists where it should, the latter does not exist at that location, although it can be downloaded from http://surfer.nmr.mgh.harvard.edu/fswiki/MiscellaneousDownloads and gunzipped. When I copy it into a directory and call mri_deface directly, it works OK because it can find that image locally. But when I call recon-all with the -deface flag, it looks for the file where it does not exist, i.e. /usr/local/freesurfer/stable5/average/talairach_mixed_with_skull.gca Could someone with the appropriate permissions please copy that file to where recon-all expects to find it? Second question: If I call recon-all with the -deface flag, does it deface ALL the images in my SUBJECTS_DIR/$subjid/mri directory, or does it only deface a copy of orig.mgz to orig_defaced.mgz?
