Interpretation of QA tools results

Dear FS experts, Could you explained me how to interpret results from the QA tools. Does it make sense to verify all colored surfaces or only the white matter surface in this WM QA ? How to decide when rejecting bad preprocessed subject ? Best regards, Matthieu

FreeSurfer on MP2RAGE

Dear all, We have been working quite extensively with Freesurfer over the years. We are now starting to collect a new large cohort and we are about to decide which T1-weighted sequence to use, MPRAGE or MP2RAGE (Siemens 3T Prisma, headcoil 20 Chanel). When we visually inspect the images we think there is a better contrast between GM and WM in the MP2RAGE over the traditional MPRAGE sequence. Both sequences seem to produce good Freesurfer output, but the cortex tend to be a bit thinner with MP2RAGE, possibly due to the better contrast, but we can of course not be sure of this. Freesurfer have always produced nice results with the MPRAGE sequence and the MPRAGE flag seems to work well. Do you think this flag will work as well on MP2RAGE? Of course it is difficult to say but we wonder if you have any opinion on which sequence to use? Thank you very much, Best regards -- Daniel Ferreira, PhD. Warping an ROI from one subject to another

I have two subjects, subA and subB. subA has a binary ROI mask, native space, that I'd like to place in subB's native space. Which method will give me a better fit for my output? 2) The output I'm getting looks striped (there are holes in the binary mask) and doesn't quite fit the anatomy (the final file is shifted up and away from where I would expect it to be although in the general vicinity of what I would expect). It's almost as if I've chosen a wrong target or file along the way. I don't expect the fit to be perfect, but did I do something wrong? PET/MRI registration failed with bbregister or mri_coreg

Dear Freesurfer's experts, I would like to register PET image onto T1 anatomical. I used bbregister with the following command and it failed : *bbregister --s SUBJID --init-fsl --t2 --mov PET.nii.gz --reg Pet2T1.register.dof6.dat --lta Pet2T1.register.dof6.lta --init-reg-out Pet2T1.init.register.dof6.dat --o rPET.nii.gz * Having heard about mri_coreg solving some bbregister fails, I tested it with the following command : *mri_coreg --s SUBJID --mov PET.nii.gz --reg Pet2T1.register.dof6.mri_coreg.lta --regdat Pet2T1.register.dof6.mri_coreg.dat* But it failed in the same way than bbregister. Cortical thickness using qdec (between scanners)

Hello FS experts, I have a data set of 20 subjects (patients) collected at location-1 with 3T Siemens scanner. Also, I have a set of age-matched 20 subjects (controls) collected at location-2 with 3T Siemens scanner. I am interested in comparing cortical thickness between controls and patients using FreeSurfer but I am not sure if I can do that since I have both the data sets collected at two different locations. I would really appreciate any inputs on this. I tried to find some papers on scanner differences but all I could find was between 1.5 T vs 3T or 3T vs 7T. Is there any special covariates I need to define for this purpose (if so then at which step during analysis?) or is it not possible at all? Thanks.

Volume to Surface

Hello, I am trying to take nay volume that is registered and create an inflated surface. I am trying to use mri_vol2surf. I am having problems with the registration source. From the examples I could fine, it should be --srcreg *.dat. The only *.dat file I have is segment.dat which does not work. I also tried using the white matter volume which also didn't work. My input and output is below. Could you offer some guidance on the registration file? mris_divide_parcellation

Dear Freesurfer group, I am going to divide a brain parcellation into divisions using mris_divide_parcellation. As far as I know from the help comment, this function "divides one or more parcellations into divisions perpendicular to the long axis of the label". Is there any other program that does not make the divisions perpendicular to the long axis? Thank you, Fahimeh

Error using LGI script despite making suggested chages to Matlab script.

Hi, I'm looking to please get some help with -lgi. I'm using matlab R2015b and FS5.3 with recon-all -s subj_id -lgi on os x 10.11. Looking at the output, the first error occurs about here: preparing pial mesh structure ... ...searching for mesh edges...done (206.94 sec). ... creating path file for vertex 1 / 65274 area file for outer ROIs saved at 1 In an assignment A(:) = B, the number of elements in A and B must be the same. Error in dsearchn (line 79) [d(i),t(i)] = min(sum((x-yi).^2,2)); I have changed the script SearchProjectionOnPial.m as suggested on the ReleaseNotes page. Any help would be much appreciated. Thanks.

Output uncorrected p-values using mri_surfcluster

Hello all, I would like to get a table of the uncorrected p-values to compare with the corrected ones obtained using mri_glmfit-sim. I tried the following, which outputs a table of clusters and their vertices, but it does not include p-values. mri_glmfit: Hierarchical Regression?

Hello all, I am using mri_glmfit (DODS method) to run a CT analysis with 2 groups and 4 covariates and have a couple of questions regarding the statistical tests performed within the group analyses: 1. Can Freesurfer test the change in model fit or delta R-squared in a hierarchical regression? As far as I can tell, there is only simultaneous regression. Alternatively, can I change the Sum of Squares Type to Type 1 (I think default is Type 3) to simulate a hierarchical regression? 2. I think the default model in FreeSurfer accounts for all other main effects. But, does it also account for all 2 and 3 way interactions, whether or not I specify any? In other words, is the default a fully factorial model? Thank you very much for your time! -Elizabeth
