External Email - Use Caution Dear FS experts, I'm using FS 7.2.0 on ubuntu 18.4.6, which is running on Windows 10. However, when I entered the password that I received doesn't let me sign in. External Email - Use Caution Hello Rosa, The qdec program is deprecated in 7.X releases and is no longer maintained. In the 7.X releases, you can try using freeview for images and from the command line there are the mri* commands (mris_surf2surf, mri_glmfit, mri_glmfit-sim, etc.) for stream processing. If you still need to run qdec in the Freesurfer 6 distribution, then you could ask your IT department to create a virtual machine or container to host an older copy of your linux OS that supports the correct version of tcl/tk for Freesurfer 6.X and install the Freesurfer 6 distribution in it.   Linux has quemu for built in virtualization which you may already have installed on your server(s).  There is also docker for containers and VirtualBox for virtual machines which likewise can run an older version of an OS and run Freesurfer 6 in those.  Your IT group may support docker and/or VirtualBox as well. - R. External Email - Use Caution Dear FreeSurfer Developers, I'm attempting to open Qdec on my linux server. I used to open it with freesurfer 6.0.0 activated to analyze our local gyrification index data. That version is not available anymore in our service; hence, the Freesurfer version I can use is 7.1.0 and when I tried to open Qdec the following message appears: Can't find a usable init.tcl We tried to contact our IT sever to see if there was a way we could use our old Freesurfer version 6.0.0 (which we used to calculate the LGI). External Email - Use Caution Hello, I am trying to compute the Jacobian for use in VBM. I found the following command on this email archive (Re: [Freesurfer] Jacobian mri_cvs_register (mail-archive.com)<https://secure-web.cisco.com/1qsFwf44rr-eT9vRJ1SxsVMe3116pQYdJVNi9THejnTrxk…>: mri_jacobian <3d morph> <template volume> <output volume> I am assuming the 3d morph is the file mri/transforms/talairach.m3z, since this file provides the nonlinear warp. However, I am confused about which file should be the "template volume". Is this the final transformed/registered volume for each subject (i.e. ${SUBJECTS_DIR}/<subject name>/mri/orig.mgz)? Or is it the fsaverage template $FREESURFER_HOME/subjects/fsaverage ? Thank you, DC PhD Student University of Wisconsin-Madison

External Email - Use Caution Dear Sir, I am a PhD scholar using the freesurfer tool to conduct my research work. I tested the recon all method in the Free Surfer, and it was effective with the data set that was used by me. What are the exact default parameters for the different processes of recon all that were used in motion correction, intensity normalization, etc?. It would be really helpful if you could provide me with the link or the article where it is explained clearly, this will help me to get through these processes in more depth and in a more constructive manner. The sig.table.dat has the sig values in it (ie, -log10(p)*sign). The gamma.table.dat will have the contrast values. These are NOT percentages but have the units of the input y table. External Email - Use Caution Hello, I am attempting to measure the gray matter volume (mm^3) of the insula. After getting all of my labels, I performed the following operations to merge the insula labels before computing the stats: mri_annotation2label --subject progr_120544 --hemi lh --outdir ./location mri_annotation2label --subject progr_120544 --hemi rh --outdir ./location mri_mergelabels -i lh.insula.label -i rh.insula.label -o insula >From here, I'd like to get the volume of the insula for the entire brain and not just in a specific hemisphere. When I looked at the mris_anatomical_stats command, it requires one to specify which hemisphere does the label contain to. However, the mri_mergelabels command merges both hemispheres. I am not sure where to go from here and seek advice. Thank you, Mohanad

Pial surface edits question

Good afternoon, I am working on the pial surface edits for this subject, and I found an overlap of the surfaces. I am attaching a picture for your reference. The point I am referring to is the one marked with the red cross at the bottom and center of the brain. What would you suggest doing in this case? Thanks in advance for your help. And two additional questions: 1. are there plans to provide a docker v7.3 image in the near future? 2. are there plans to include freesurfer's subcortical segmentation capabilites (e.g. thalamus) into fmriprep?
