freeview colormap for volumes

Hello, This seems to be a longstanding issue, unless there is a post I miss. How can one specify a custom colormap for a volume? Bonus point for how to specify an alpha channel for voxel-specific transparency. My immediate goal: visualize angle data with a colorbar that wraps around a full circle (same color for values 0 and 2pi). That would be enough for now, but ultimately I want these angles to display with high transparency for voxels where the estimate is uncertain (low 2-d vector magnitude). External Email - Use Caution  It looks like /tmp is running out of space (which can be a separate partition much smaller than the boot partition) to the point where the matlab installer cannot use it.  You can check that with, $ cd /tmp$ df -h . You should be able to delete anything under /tmp as nothing permanent should be written there. - R. Robustness of Segmentation and Parcellation to Lesions

External Email - Use Caution Hello all, I am using FreeSurfer to measure specific cortical parcellations and subcortical segmentations in a medium-sized dataset (over 150 scans). About a fifth of the scans include cortical lesions (ischemic stroke, hemorrhagic stroke, focal traumatic injuries, neoplasm) that visibly disrupt recon-all's white matter surface and the pial surface locally at the lesion. Assuming there is no midline shift, does the recon-all processing stream perform segmentations and parcellations in each hemisphere independently? Or, could a unilateral lesion impact segmentation/parcellation on the contralateral side? For segmentation/parcellation measurements on the side ipsilateral to a lesion, how robust are recon-all's measurements in non-lesioned regions? For instance, are hippocampal volume measurements impacted by a cortical lesion in the frontal convexity? Or a lesion in a lateral temporal gyrus? Are there any general guides on how close a lesion can be to a ROI before automated measurements are invalid? Thank you much in advance, Brian -- L. The first segment, scheduled for September 19-20, 2024, will be conducted exclusively online, featuring virtual presentations. LME longitudinal subcortical ROI analysis

External Email - Use Caution Hello, I recently performed an LME longitudinal mass-univariate (surface) analysis and am now trying to do something similar, but with subcortical (aseg) ROIs instead. I first created an aseg table with the following command: * asegstats2table \ --sd $subjects_dir \ --qdec-long /path/to/long.qdec.table.dat \ --segno 4 10 11 12 17 18 26 43 49 50 51 53 54 58 251 253 255 \ --stats aseg.stats \ --tablefile $output_file* The LME tutorial ( https://surfer.nmr.mgh.harvard.edu/fswiki/LinearMixedEffectsModels) provides information and examples of both a univariate and mass-univariate approach. While univariate seems most appropriate in this case, the example details design matrix setup and testing of a single ROI (hippocampus), whereas I would like to assess several subcortical ROIs. Would I simply create a loop structure to set up design matrices for each ROI (both hemispheres) and test them individually, or can I perform a mass-univariate approach to assess all ROIs at once? Scanner and Freesurfer-version differences

External Email - Use Caution Hi Freesurfer Mailing List, I work on a large bipolar disorder imaging study that has been running for over 10 years. We previously acquired 2 sMRI time-points (pre 2013, n ~500, n ~250 at each time-point) on a single Philips 3T scanner and these images were processed with Freesurfer version 5.3. We have just now acquired a third imaging time-point that was completed on a different scanner (Siemans, n ~120) using a different acquisition protocal. So I have three questions for the mailing list, that I'm hoping will inform the design of our analysis protocol: 1. Are there specific considerations for processing structural MRIs that have been acquired on different scanners and with different acquisition protocols? 2. Reprocessing all time 1 and time 2 images with a newer version of Freesurfer is a huge undertaking (for both processing time and personnel time required to review and edit). However, is there a reason why a newer version of Freesurfer should be used (e.g. publication considerations, more consistent output) as opposed to processing time 3 with v5.3? 3. I know there are differences in the output across different versions of Freesurfer. However, do different system set ups (e.g. linux, mac, as well as operating systems) have an impact on the output, even if the same version of Freesurfer is used? External Email - Use Caution  My understanding is that it is up to the sysadmins who run a cluster to choose how to present and configure the apps they host whether it be thru modules, spack, or other tools.  We don't track how cluster admins do that, but you could ask the helpdesk for the cluster you are going to use (which presumably lists there is some version of freesurfer already available on the cluster).  Most have online documentation stating how to run their apps. I have used Freesurfer in the past on the SDSC cluster, and according to their web pages, they do use modules,https://www.sdsc.edu/support/user_guides/expanse.html#software - R.
