Dear Freesurfers, I am new to freesurfer and I am afraid of doing something wrong, so I am writing to ask is this error indicating something wrong with my data? Any help is appreciated. below are detials of my question. Thank you! I used freesurfer-Linux-centos4_x86_64-stable-pub-v5.3.0 with this command fsl_sub -N cch recon-all -i ${i} -s FSsub${i:3:5} -all I checked the O file from fsl_sub and it said at the end "recon-all -s FSsub12534 finished without error at Thu Jan 23 15:44:35 CST 2014 done" Seems it's OK then checked the e file from fsl_sub (standard_in) 2: Error: comparison in expression Seems this is a problem of fsl_sub, According to https://mail.nmr.mgh.harvard.edu/pipermail/freesurfer/2012-May/023961.html I guess I can ignore it? Then I checked the recon-all.log file and find a lot of "error", Someone asked this question and got the answer "We see this mysterious message sometimes...usually things are fine". Research Coordinator job available at Northwestern University's Cognitive Neurology and Alzheimer's Disease Center in Chicago, IL. The research assistant will be responsible for analysis of neuroimaging datasets, in order to contribute to neuroscientific studies of normal aging and pathological aging. Duties include coordinating PET and MRI scans, and analyzing the resultant structural and functional imaging data. Additional duties include working on graphics for manuscripts and grants or other general lab responsibilities. Candidates must have proficiency with computer programming, ideally with relevant technical languages such as MATLAB or Python. They must be willing to learn new MRI analysis software and troubleshoot problems independently. Prior experience with neuroimaging analysis suites such as Freesurfer, FSL, or SPM would be extremely useful. Hello Freesurfers, We are doing functional connectivity analyses (http://surfer.nmr.mgh.harvard.edu/fswiki/FsFastFunctionalConnectivityWalkth…) We are on the group analysis step of step 8. On our data set, we ran the following glmfit command: mri_glmfit --y ./mgh/v.amy.mgh --fsgd ./FSGD/staibase28.fsgd doss --mask ./masks/gm_mask.mgz --C baseline.mtx --glmdir ./glmdir/v.staiamybaseline28.glmdir Then we corrected using this command: mri_glmfit-sim --glmdir ./glmdir/v.staiamybaseline28.glmdir --sim mc-z 10000 2 mc-z.absolute --sim-sign abs --cwpvalthresh 0.99 --overwrite However, when we looked at the results, the mc-z.absolute.sig.cluster.summary, mc-z.absolute.sig.cluster.mgh, and mc-z.absolute.sig.ocn.mgh files were all different. Which of these should match the .summary file? Should they all differ? Is the summary file the final corrected results we should report? If so, what does it mean that the other files do not match? We viewed the latter two files in tkmedit using the following command: tkmedit fsaverage orig.mgz -aparc+aseg -overlay ./glmdir/v.staiamybaseline28.glmdir/baseline/mc-z.absolute.sig.cluster.mgh -fminmax 1.3 3 Thanks for the help! Display only desired brain sites in Qdec

Hi Free-Surfer experts, I ran the cortical thickness analysis between two groups (patients and control) using Qdec and find out few brain sites with significant difference. Is it possible to display only desired brain site in Qdec (I would like to display only one brain site in one image example: Insular cortex one image and Lingual in another image not together). other way I would like to display only one significant cluster in one image and another significant cluster in other image. I think it is just confused because it expects native to be per-session. My apologies Doug... I thought that this email had all the history... Narly, sorry for "invading" your discussion... My questions came from the first email of Narly which referred to the bug in mris_preproc: http://www.mail-archive.com/freesurfer%40nmr.mgh.harvard.edu/msg19821.html This bug also exist in FS 5.0, right? I'm using 5.0 and until now I've used aparcstats2table to get Brodmann Area measures (CT and surface area of the thresholded labels) and total CT and surface area of each hemisphere. Does the bug also affect these measures or it is fine to use them? Now I want to run a whole-brain analysis with qdec but to do so I'll have to run qcache with 5.3 which already has the bug fixed, correct? Is qcache equivalent to mris_preproc? reconstruction problem with pediatric images

I have some quality problems with my scans. I'm trying to run recon-all on pediatric brain images but, given the low contrast between cortical regions and the white matter, I do consistently get some problem in the reconstruction of the cortical surface as well as of the segmentation. I was wondering whether there is a tool making use of i.e. the T2 not only to improve the surface (by the way I cannot see the -T2 option in the help of recon -all to do so) but particularly to improve the contrast of the T1. In a nutshell, there is a way to increase quality and contrast by using T1 together with T2 weighted images during recon-all? Another question is how important it is to use the mprage option in recon-all? Thanks, Francesco Baldacchini

Hi Yufeng can you remember to cc the list? And yes, if all you want is a common surface-based coordinate system for your subjects then there is no need for you to run mris_register yourself - it is done by recon-all.
