Unable to copy the license.txt file into $FREESURFER_HOME

External Email - Use Caution Hi FreeSurfer Developers, I am attempting to copy my license.txt into $FREESURFER_HOME. I have already open a terminal window and define and environment variable called freesurfer_home but I am not sure where FreeSurfer home is. I am not sure how to source the set up script as well. Error with mris_anatomical_stats

External Email - Use Caution Dear FreeSurfer, I have a problem when I use mris_anatomical_stats. It gives me an error saying that it couldn't read the input volume which is the wm.mgz file. would you please help me how I should fix this problem? this is the command which I used: mris_anatomical_stats -a label/lh.aparc.annot -b 60_AV rh computing statistics for each annotation in label/lh.aparc.annot. reading volume /Users/davidemomi/Downloads/Broad_60_AV//60_AV/mri/wm.mgz... mghRead(/Users/davidemomi/Downloads/Broad_60_AV//60_AV/mri/wm.mgz, -1): could not open file mris_anatomical_stats: could not read input volume /Users/davidemomi/Downloads/Broad_60_AV//60_AV/mri/wm.mgz Thanks in advance Davide

bbregister error

External Email - Use Caution Hello, I have been using bbregister in this format bbregister —mov dkti4d.nii —s NewT2out —init-fsl —bold —lea register.lta NewT2out is the output of the free surfer processing on the T1 image and dkti4d.nii is the template file I want to use for the registration. it has worked before but now there is a new error ERROR: cannot find NewT2out in /project/iconic/apps/freesurfer/5.3.0/install/subjects even though I have already ran the command: setenv SUBJECTS_DIRECTORY /project/bil/Nada This path is where both NewT2out and dkti4d.nii are located. I don’t understand what is going wrong Best Nada

converting a color lookup table in csv to freesurfer format (.ctab)

External Email - Use Caution Hello, How can I convert a csv color lookup table to freesurfer format (.ctab)? My end goal is to use it to perform partial volume correction for an atlas/segmentation different from default freesurfer atlas. The atlas has a color lookup table however, mri_gtmpvc can't read it. PSIR to refine pial surface?

External Email - Use Caution Dear Freesurfers, In our centre we acquire T1 MPRAGE scans and phase-sensitive inversion recovery (PSIR) scans. Because of its better contrast between brain and non-brain I thought that we could use this scan in the freesurfer pipeline (v6.0) to refine the pial surface. I've already tried to use the -FLAIRpial flag (even though it's obviously not a FLAIR) but that actually makes it worse. Does anyone know if it is at all possible or have any experience with using PSIR scans in freesurfer and can point me in the right direction? Low resolution voxels of T1-weighted data (FreeSurfer)

External Email - Use Caution Hi FS experts, I came across this post https://mail.nmr.mgh.harvard.edu/pipermail/freesurfer/2013-June/031245.html by Dr. Bruce Fischl, where it is mentioned that "*You won't be able to analyze the data unless **it is T1-weighted with voxels that are <1.3mm or so in any dimension."* However, I came across several papers in high impact journals, including papers published in Cerebral Cortex e.g. a very nice paper by Dr. Winkler https://academic.oup.com/cercor/article/28/2/738/4668693, other one is https://www.ncbi.nlm.nih.gov/pubmed/28183529, where the authors used voxels of size 1.3 mm or 1.33 mm. Could you please comment on this contradiction whether voxels of this large size or even larger than 1.33 mm can give decent/correct results, or it is not advisable at all? Thanks.

Hi Doug, If you are talking about the brainmask, then yes that volume is left-right reversed as well as the nu.mgz. Thanks! As a follow-up question, we've edited our brainmasks for a dataset and want to flip some subjects left to right. I found instructions to flip the scans, however they are for the nu.mgz file (https://surfer.nmr.mgh.harvard.edu/fswiki/LeftRightReversal) Is is possible to apply this mri_convert --in_orientation? command to change the left and right labels of the brainmask so we don't have to re-edit as opposed to applying it to the nu.mgz file and regenerating the brainmask?
