External Email - Use Caution Hello FreeSurfer Developers, I am trying to analyze the subfields of the hippocampus using FreeSurfer 6.0 based on the tutorial, "Segmentation of hippocampal subfields". External Email - Use Caution Hello, I'm attempting to run basic preprocessing with reconstruction using fmriprep-docker.py and freesurfer. The fmriprep process completes when excluding freesurfer, but encounters a fatal error when including freesurfer. Here I'm mainly targetting the surface area, volume, thickness and mean curve for all subjects. " recon-all -i /filepath/file/ -s /subjectid/ -all " this was the command i used. Now the problem is that I'm getting zeroes for the surface area which is parcellated from 'aparc.a2009s' and it occurred for a large number of subjects. The command for converting stats to .txt is given below: aparcstats2table --hemi lh --subjects 004 008 --parc aparc.a2009s --meas area --tablefile lh.a2009s.area.txt *l**h_G&S_frontomargin_area* *lh_G&S_occipital_inf_area* *lh_G&S_paracentral_area* *lh_G&S_subcentral_area* *lh_G&S_transv_frontopol_area* *lh_G&S_cingulAnt_area* I wanted to know the reason for getting these zeroes. Recon-all error: could not set locale

External Email - Use Caution Hi Freesurfer Team, I am aware that segmentation of thalamic nuclei is only available in developmental versions of Freesurfer. After I have downloaded the Freesurfer dev version(freesurfer-linux-centos7_x86_64-dev), I get the following error whenever I use the recon-all command: Could not set locale No such file or directory Recon-all works fine when I use the stable 6.0 version. Could anyone tell me how I can fix this problem? Also, I was wondering it is ok to use recon-all from 6.0 version and thalamic nuclei analysis from dev version. Thanks in advance, Kayeong Tak

External Email - Use Caution Hello Freesurfer Experts, I am hoping to use Freesurfer in infant brain processing. I have looked through the archives and it looks as if there is a beta version developed maybe in 2016 with hopes for wide release soon after. I also saw some attempts to use the UNC templates though not clear if any were successful. Are there still plans to release the infant segmentation through freesurfer? And/or has there been successful used of the UNC templates? Best, Kelli

questions regarding bias correction prior to Freesurfer processing

External Email - Use Caution Hello Freesurfer experts, Our current 3T T1s exhibit structural hyperintensities due to the inhomogeneity of the receiver coil, but not all scans have hyperintensity issues. The local MRI physicist suggests running N4BiasFieldCorrection through multiple iterations prior to Freesurfer processing on problematic scans. We would like your opinion as to whether running a bias correction on the individual problematic scans could introduce any additional biases in Freesurfer processing. This is a longitudinal sample of ~ 300 participants. Is it OK to run N4BiasFieldCorrection on individual scans as needed? Or would it be better to run the bias correction on all the scans (the entire sample) routinely, even if they do not show hyperintensity issues so all scans are processed similarly across the sample? changing label outlines in tksurfer

External Email - Use Caution Dear experts, I’m visualizing a 1st level sig-map together with two specific label files using tksurfer (Freesurfer version 6.0). I’ve extracted those labels before using mri_annotation2label. I would like to change the colours of the label outlines. This is probably a very simple thing to do, but I am somehow stuck and would appreciate any help. Run the recon-all -all pipeline on structural T1w images in pediatric sample

External Email - Use Caution Dear FS Experts and Community, we would like to run the recon-all -all pipeline on structural T1w images in a pediatric sample ages 6-9. We intend to assess cortical thickness, surface area, and subcortical volume in both ROIs and for whole brain analyses with Freesurfer and are aware that using the available adult template and atlases may lead to misspecifications. Therefore, we hope you can answer these questions: 1) Are you aware of a pediatric template brain that is compatible with the Freesurfer CT and SA pipeline? 2) Are you aware of a pediatric template brain that comes with a ROI atlas that is compatible with the Freesurfer CT and SA pipeline? 3) If we build a study-specific template brain (potentially with an atlas), what are the technical requirements to be compatible with the recon-all -all pipeline? Do you know which programs for study-specific template brains are compatible with Freesurfer?
