extract values uncorrected clusters

Dear FreeSurfer experts, I did a group analysis in QDEC for the symmetric percent change from pre to post and have a couple of clusters that don't survive the Monte Carlo correction. I want to extract the values for each time point per subject for those clusters that are bigger than 150 vertices to look at individual trends. How could I achieve this? Thank you for your help. Thanks Eugenio for your response. Cortical thickness changes in Hippocampus sub fields

Dear all, I would like to perform Group ROI analysis between healthy controls and BVF patients where i would like measure cortical thickness changes between healthy controls and BVF, what changes should i adopt to my initial preprocessing tasks using recon-all in order to evaluate changes in cortical thickness and possibly sulcal depth. Any suggestions are greatly appreciated . Thanks VAsudev

Hi list,within FreeSuerferColorLUT.txt, do the numbers between 200-226 descrived the hippo-subfield outputs?Additionally, how can I obtain separate right and left masks? Thanks Stefano

using -bigventricles flag in FS 5.3

Hi Folks, I have a question about the usage of the -bigventricles flag in FS 5.3. 1. Suppose i run recon-all with -bigventricles option. 2. Then i add control points and run recon-all with the -autorecon2-cp as described in the recon-all help. USAGE: recon-all 3. The recon-all help mentions "-autorecon2-cp : process stages 12-23 (uses -f w/ mri_normalize, -keep w/ mri_seg" My question is: when i run recon-all the second time with the -autorecon2-cp flag, do i need to include the -bigventricles option again ? In general, if the first round of processing used -bigventricles, should it be always used if recon-all is re-run after making edits ? Thanks Mehul ps: can you believe the Patriots won SB51 !! :-)

Hi, back in the day Louis mentioned that he was preparing a script for using the QAtools in Freeview. (see thread: http://www.mail-archive.com/freesurfer@nmr.mgh.harvard.edu/msg36765.html) Is there a script like that available by now? It's not yet on http://surfer.nmr.mgh.harvard.edu/fswiki/QATools#FutureDirections. Slim down FS6

Hi I'm using just the standard structural recon-all pipeline, nothing else. FS6's directory totals just over 9 GiB. Is there a way to slim that down, or is it all required for the structural pipeline? I'm using Docker containers, hence trying to slim down the image size. Thanks, Marmaduke

Specification of computer

Hi experts, I would like to find a new high-performance computer to run the reconstruction process in Freesurfer. Currently, I used a single computer (Intel core i7, RAM 8MB) to run the commands (e.g., 'recon-all -all' ) that spent average time 7-9 hours per one subject data. Please let me know what the best spec of the computer that can reduce the time to 2-3 hours (if possible). Thank you, Aziz
