Hello: I am using QATool in Freesurfer, and the script requires FS 5.1 and also works for 5.3 which i am using, but when i run it, it always gives me error about license: ERROR: FreeSurfer license file /Applications/freesurfer/.license not found. But FS 5.3 works fine with the license file license.txt, so I just copy the content of license.txt to .license in the dir of $FREESURFER_HOME, and it still gives me this error, here is the content of these two license files: Password: alexandre.routier(a)gmail.com 24787 *CZJRu8f2ozyc FShcQvYXXTGaI any idea? Thanks in advance

Thank you.. Actually, I realized that using tksurfer I can do a manual parcellation. However, I need an automatic parcellation. Is there a way? Get Outlook for Android<https://aka.ms/ghei36>

volume based GLM group analysis(whole brain and ROI).
by miracle ozzoude 18 Jan '17

18 Jan '17

Hello Freesurfer, I would like to do a GLM volume based analysis using the cortical volumes from desikan atlas (structural not functional). However, I can't find the steps/tutorials on how to do this on the freesurfer website. Does anyone know how to do this using freesurfer? Basically, I want to perform analysis similar to surface based cortical thickness ( https://surfer.nmr.mgh.harvard.edu/fswiki/FsTutorial/GroupAnalysis) Thank you. Best, Paul

question about cortical volume group analyses
by Ritobrato Datta 18 Jan '17

18 Jan '17

Hi All, I have a analysed data from AD patients and healthy controls and want to do a group analyses of cortical volume. I have run qcache on each subject. In the lh.volume.fsaverage.mris_preproc.log file, mri_surf2surf --srcsubject AD1 --srchemi lh --srcsurfreg sphere.reg --trgsubject fsaverage --trghemi lh --trgsurfreg sphere.reg --tval ./tmp.mris_preproc.76769/AD1.1.mgh --sval /Applications/freesurfer5.1/subjects/AD1/surf/lh.volume --jac --sfmt curv --noreshape --no-cortex what does -jac jacobian correction mean ? Is it accounting/correcting for differences in hemispheric volume ? I want to do a group analyses between AD and controls for cortical volume, can I just use the lh.volume.fwhm??.fsaverage.mgh at different smoothing kernels ? Do I need to correct for whole brain volume or some scaling or is it already taken care of ? Are there references that have used free surfer to report group analyses for cortical volume ? Can someone point to a few ? Thanks Ri

Recommended method of using data with variable sizes
by Alex Cohen 18 Jan '17

18 Jan '17

Hi all, What is the current best practice recommendation for using multiple T1s and/or T2s for recon-all where the sizes of the images are slightly different. For instance: two T1w images of 0.9x0.9x0.9 and 1x1x1 resolution, however the 1x1x1 image seems to have better grey-white separation, etc... Separately, am I correct in my assessment that presently freesurfer will only use 1 T2 or FLAIR image and isn't doing averaging? -Alex ---------------------------------------------------------------- Alexander Li Cohen, M.D., Ph.D. E-mail: Alexander.Cohen2(a)childrens.harvard.edu (Medical/Science Email) E-mail: alexcohen(a)gmail.com (Lifetime Email) ---------------------------------------------------------------- On Wed, Jan 18, 2017 at 1:10 PM, <freesurfer-request(a)nmr.mgh.harvard.edu> wrote: > Send Freesurfer mailing list submissions to > freesurfer(a)nmr.mgh.harvard.edu > > To subscribe or unsubscribe via the World Wide Web, visit > https://mail.nmr.mgh.harvard.edu/mailman/listinfo/freesurfer > or, via email, send a message with subject or body 'help' to > freesurfer-request(a)nmr.mgh.harvard.edu > > You can reach the person managing the list at > freesurfer-owner(a)nmr.mgh.harvard.edu > > When replying, please edit your Subject line so it is more specific > than "Re: Contents of Freesurfer digest..." > > Today's Topics: > > 1. PETSURFER Tutorial Problems <Repost>

Good Afternoon Support Team, Per step one of your PETSURFER tutorial, the command: gtmseg --s <subject>?, where the <subject> is the name of the subject that we had ran recon-all, outputs the error as described in out.txt attached in this email. If you have the time, it would be much appreciated if you can help us resolve this issue. Thank you for your time. Warmest Regards, Anderson Napolitano?

QDEC versus Terminal annotation

Hi, I am comparing cortical thickness measures between controls and patients. I displayed the results in qdec. I found that cluster is showing significant difference in thickness between controls and patients (controls having more thickness than patients). In terminal, its showing output as: ClusterNo Max VtxMax Size(mm2) TalX TalY TalZ NVtxs Annotation 1 2.6021 130 1285.86 11.5 -89.5 21.1 1764 superiorparietal I am not an expert in anatomy but when looking at the cluster in qdec (please find it attached), it seems like the cluster is not superior parietal as shown in terminal and even TAL coordinates are not matching with standard superior parietal lobe coordinates. When I click on find cluster in qdec, shouldn't cursor on that cluster show the same area shown in terminal? Could you please share your thoughts on this, why the area displayed in terminal window is not matching with the one shown in qdec ? Thanks.
