Longitudinal LME contrast vectors

Hello! We are trying to run a longitudinal morphometry analysis with a control group and clinical group scanned twice. We'd like to look at group x time interactions and would like help figuring out the best way to do so. As the time variable we use centered age -- the deviation from the mean age across all subjects and timepoints. To do so, we use the following lme model: intercept + centeredage.controls + centeredage.clinical + group(0,1) + sex(0,1) Contrast vector: [0 1 -1 0 0] where the centeredage column contains only the centered age for that group and zeros for the opposite group. The thinking behind this is to investigate which cortical regions show opposite effects of time between the groups. However, the FreeSurfer lme software requests a specified "time column". Obviously, we cannot add a centered age for all subjects, nor does it seem to make sense to use one of the two group-specific centeredage columns as the time column. Our alternative model for investigating interatction is: intercept + centeredage + group(0,1) + sex(0,1) + groupxcenteredage where centeredage is the time columns and is a common regressor for both groups and thus, groupxcenteredage becomes 0 for control subjects. Contrast vector: [0 0 0 0 1] This would test whether there is an added effect of centered age in the clinical group. Is there a better way to do an group x time interaction analysis here, or is there a solution for the time column? Thanks!

Segmentation of hippocampal subfields with current dev version

Hello, I am trying to use the hippocampal subfield segmentation presented in the Iglesias paper. I downloaded and installed the latest available dev version about a week ago, along with FSL and the Matlab 2012b runtime. I attempted to run the pipeline and the hippocampal subfield segmentation together. The primary pipeline ran successfully as indicated by the log as well as manually checking the output in freeview. The hippocampal subfield segmentation did not complete successfully and the subsequent output files are nowhere to be found. I checked the archive and saw that someone had a similar issue back in October. Based on the archive I have done the following trouble shooting steps: 1) I made sure that /Applications/freesurfer/MCRv80/bin/maci64/libmwi18n.dylib does exist. 2) I also tried unsetting the DYLD_LIBRARY_PATH as followed: In bash: unset DYLD_LIBRARY_PATH In (t)csh: unsetenv DYLD_LIBRARY_PATH Then I reran the hippocampal segmentation as follows: recon-all -s [subject] -hippocampal-subfields-T1 Still no success and not sure what else I can do. qdec error

Fwd: Recon-all exited with errors after mri_nu_correct.mni

Hello FreeSurfer Developers, I have just tried to install FreeSurfer on a new machine and I met a problem with recon-all command. I have tried the tutorial command : recon-all -s bert -all And I have the error message : recon-all -s bert exited with ERRORS. My machine is on Ubuntu 16.04. I installed : freesurfer-Linux-centos6_x86_64-stable-pub-v5.3.0 I attached my recon-all.log. $FREESURFER_HOME /usr/local/freesurfer I saw a similar problem with virtualbox shared folder but it is not my case here. Do you have an idea of the problem ? Mri_glmfit-sim hemisphere correction

Hi Everyone, I was wondering if someone might know whether it is necessary to use the flag "2spaces" on both the left and the right hemisphere? If I am understanding correctly, this flag corrects for a specific multiple comparison of two hemispheres. Thus, it seems like it would only be necessary to only use it once, because if used on each hemisphere, we would be "penalizing" our results more than necessary- thus being too conservative. If we already correct for using two hemispheres once, then why correct a second time? If it is only necessary to use it on only one of the hemispheres, would this run the risk of unfairly biasing our results (i.e. more conservative on one hemisphere and more liberal on another)? cache.th13.neg.sig.cluster.mgh directionality

Hello, I apologize if the questions are trivial- I have checked the archives, but could not find anything on this. I have run a t-test between two groups on cortical thickness, and used mri_glmfit-sim for pos, neg, and abs versions. 1. If my FSGD is organized as: Group 1 Group 2 and my matrix file is 1 -1 Would a blue result in an absolute version indicate that Group 1 < Group 2? 2. When running the command: "less" on "cache.th13.pos.sig.cluster.mgh", I am getting 1 significant cluster, however, when running the same command on the "absolute" version of this file, there is nothing significant. Do you know why this might be the case? Much appreciated, Arkadiy

Error with MatlabR2016a and LGI

Dear FreeSurfer, I am trying to calculate LGI for my images, but it seems like that it doesn't work. I have tried everything, but it's still giving me the same error. I'm using FreeSurfer on a mac and my Matlab version is R2016a. When I try to run "recon-all -s <subj> -localGI", I get this error: ERROR: Matlab is required to run mris_compute_lgi!. I have done these so far: PATH=/Applications/MATLAB_R2016a.app/bin/matlab:$PATH export PATH And my $PATH is: /Applications/MATLAB_R2016a.app/bin/matlab:/usr/local/fsl/bin:/Applications/freesurfer/bin:/Applications/freesurfer/fsfast/bin:/Applications/freesurfer/tktools:/usr/local/fsl/bin:/Applications/freesurfer/mni/bin:/usr/local/bin:/usr/bin:/bin:/usr/sbin:/sbin:/opt/X11/bin:/opt/X11/bin: No such file or directory And when I write getmatlab, I get this: ERROR: Cannot find matlab. Does not exist or is not in path. My original Matlab is in the /Applications folder and I also have a folder named "matlab" in my FreeSurfer folder. Would you please guide me what I should do?
