Parenchyma over CSF rartio

Dear all, I used the the 3 steps of longitudinal analysis explained in freesurfer longitudinal tutorial and need to compute the ratio Parenchyma/CSF for each of time points. Is this equivalent to compute the (total gray matter volume + total cortical matter volume)/CSF from aseg.stats file ? Thank you, Mahmoud

Error when launching qdec

Hello Freesurfer Community, I am now having issues getting qdec to launch as well. The qdec window pops up momentarily but then disappears. This is the error message I get: error: xp_attach_gl_context returned: 2 X Error of failed request: 0 Major opcode of failed request: 149 (GLX) Minor opcode of failed request: 26 (X_GLXMakeContextCurrent) Serial number of failed request: 1157 Current serial number in output stream: 1157 Could XQuartz somehow be the problem? I am now running XQuartz 2.7.5 on my Mac that`s in Mavericks. Thank you so much again for all of your help! Claire -- *We shall not cease from exploration. mri_glmfit-sim error

Dear Freesurfer Experts, I'm a new freesurfer , it comes some errors when doing mri_glmfit-sim analysis. One possible solution: Rename the time point in cross, in the base txt file (directly under the base directory, something with tps in it), in the base/mri/transforms/* files and in the long directory names and long/mri/transform files. I think these are all the places where subject names are stored, but no guarantee. Hi Janosch, You could do that, but no further processing will be possible. The long runs take the asegs from the cross sectional runs and many other results from the base. Without base and long they can probably be used for statistical analysis (the roi stuff should work , for surfaces the base may be necessary). So in short it will create a mess. Some things may still work others not. smoothed outer pial surface for fsaverage

Dear all, I'm trying to create smoothed outer pial surfaces for the fsaverage brain. I've tried simply using the following command: recon-all -s fsaverage -localGI But the resulting lh.pial-outer-smoothed doesn't look good (cf. attached screenshots). Do you have clues as to what did not work, or else has anyone already generated ?h.pial-outer-smoothed for fsaverage and would agree to share them?
