Hello, What could be the reason to get bigger surface area from WM surface than from the pial surface in the 3 labels? Thank you! However, I've noticed that the surface area obtained from the pial surface is bigger than the one obtained from white surface in 3 labels: Example of a control subject:Bankssts(WM=1161; pial=1026), pericalcarine(WM=1614, pial=1412) and insula(WM=1876, pial=1756). Example of a patient:Bankssts(WM=1096; pial=1076), pericalcarine(WM=1293, pial=1255) and insula(WM=2196, pial=2121). This only happens in these 3 labels and in both hemispheres. Is this expected? Problem with license for running mris_make_face_parcellation

Hi, I have an openSUSE 12.2 (x86_64) and my freesurfer version is freesurfer-x86_64-unknown-linux-gnu-stable5-20130513. -------- freesurfer-Linux-centos6_x86_64-stable-pub-v5.3.0 -------- Setting up environment for FreeSurfer/FS-FAST (and FSL) FREESURFER_HOME /usr/local/freesurfer FSFAST_HOME /usr/local/freesurfer/fsfast FSF_OUTPUT_FORMAT nii.gz SUBJECTS_DIR /usr/local/freesurfer/subjects MNI_DIR /usr/local/freesurfer/mni FSL_DIR /home/Mahshid/fsl When I run freeview, it works correctly, but when I try to run tkmedit and mris_make_face_parcellation it gives following error: -------------------------------------------------------------------------- ERROR: Invalid FreeSurfer license key found in license file /usr/local/freesurfer/.license If you are outside the NMR-Martinos Center, go to http://surfer.nmr.mgh.harvard.edu to get a valid license file (it's free). If you are inside the NMR-Martinos Center, make sure to source the standard environment. -------------------------------------------------------------------------- I updated the .license recently and tried some suggestion previously uploaded on mailing list, but none worked. Problem about the analysis the correlation of two groups as the stimulate is a movie.

Dear Sir, My experiment design is let the two group of subjects watch a movie and calculate the correlation between two condition. Now I get the correlation result from AFNI. I want to calculate the correlation different between the two group by using freesurfer. I try to do it by using isxavg-re-sess or selxavg-sess or something else. <https://surfer.nmr.mgh.harvard.edu/fswiki/selxavg-sess> The isxavg-re-sess or intergroupavg-sess need the contrast file to caculate the result. And the constrast file is produce by mkcontrast-sess. But the mkconstrast-sess need the stimulate file-paradigm file. But I do not know how to write the paradigm file as the stimulate is a movie. I can not figure out the task as it is different event-related stimulate. So I do not know what to do next. I need your help about how to deal this condition.

Surface area issue in longitudinal studies

We are using Freesurfer v5.3 with the recent Jacobian area correction, but there may be a subtle bug that affects longitudinal studies. In a pediatric population, we see area growth on top of gyrii, and area loss in the base of sulci. This effect may be a true morphological change, but it may be due to an approximation error of a curved area by planar surfaces in regions of high curvature. Is there a command or script to compute an "adjusted area" on a vertex-wise basis? For every vertex, I would like to compute something like: Adjusted area = Area*(1 + G*d^2*k^2) where Area is the v5.3 area, G is a constant, d is the local vertex spacing, and k is the local mean curvature. Difference in ROI analysis results?

Hi there, After conducting a DODS analysis (One group, four factors, one covariate), we were able to identify a region (LH pars opercularis) whose mean thickness differed when two of the four factors interacted. In order to further investigate the interaction, we obtained each participant's mean thickness by drawing an ROI (using QDEC, which also applied the mri_label2label function to map the new ROI to all the participants). However, when we extract the thickness data in this way, and then run a glm on the ROI data (with the same four factors), the interaction is no longer significant, and instead we observe a main effects of only one of the factors. Does anyone have an idea why there is such a disconnect between the freesurfer output and the subsequent analysis (using glm in R)? THANKS!! clint -- I remain... Clinton L. Problem about the fMRI Analysis of correlation？

Dear Sir, My experiment design is let the two group of subjects watch a movie and calculate the correlation between two condition. Now I get the correlation result from AFNI. I want to calculate the correlation different between the two group by using freesurfer. However the group analysis in freesurfer need the paradigm file to get the constrast file for matlab. But I do not know how can a stimulate as movie can be serve as? I do not know how to write the paradigm at this time. My question is: My stimulate is a 10 minute movie. How can I get the correlation different of two group by using freesurfer? Could you give me some advice?

how to capture blurred GM/WM junction?

Dear all, I would like to capture regions where the gray matter/ white matter junction is blurred in order to detect possible focal cortical dysplasias. As I understood the WM/GM segmentation is done by the script mri_segment. Would it be possible detect those regions where the gradient between GM and WM regions is low? I imagined that running mri_segment several times, with each time a different lower GM threshold and higher WM threshold, and then calculating the diference between the results, might give such information. I am very much interested in what you think about this approach and how to do it practically. For info here are the optional flags of mri_segment: -slope <s> set the curvature slope (both n and p) -pslope <p> set the curvature pslope (default=1.0) -nslope <n> set the curvature nslope (default=1.0) -debug_voxel <x y z> set voxel for debugging -auto automatically detect class statistics (default) -noauto don't automatically detect class statistics -log log to ./segment.dat -keep keep wm edits. maintains all values of 0 and 255 -ghi, -gray_hi <h> set the gray matter high limit (default=100.000) -wlo, -wm_low <l> set the white matter low limit (default=90.000) -whi, -wm_hi <h> set the white matter high limit (default=125.000) -nseg <n> thicken the n largest thin strands (default=20) -thicken toggle thickening step (default=ON) -fillbg toggle filling of the basal ganglia (default=OFF) -fillv toggle filling of the ventricles (default=OFF) -b <s> set blur sigma (default=0.25) -n <i> set # iterations of border classification (default=1) -t <t> set limit to thin strands in mm (default=4) -v verbose -p <p> set % threshold (default=0.80) -x <filename> extract options from filename -w <w> set wsize (default=11) -u usage Thank you very much for all comments! Hi freesurfer， I ?installed the package of freesurfer according to the intruction of freesurfer website. But when I checked whether it was installed successfully, I inputed?the commands following: 1)?tksurfer bert rh pial?
