Yes sounds good. Maybe say "depending on the number and spacing of time points" . As distance in time is also important. And maybe you want to cite our longitudinal paper 2012 neuroimage within subject template ... Good luck with your paper. Hi Anastasia, Thanks for your help. I renamed the directories and reran trac-all. It worked for the moment. However, then I got another error: "bvecs and bvals don't have the same number of entries." I don't know why, because they actually have the same number of entries. I attached the logfile so that you may see what is going on. The error occours at line 1463. Robust brain extraction using Freesurfer

Hello Freesurfer community I am trying to perform a voxelwise longitudinal analysis (outside FS). I have been searching for brain extraction algorithms and it seems that Freesurfer provides the most accurate solution. If the primary objective is highest accuracy, should I use recon-all products proximal to surface generation (e.g. brain.mgz), or it would be wiser to further proceed to surface generation? Could someone advise me how to stop the recon-all at an optimal step? mris_thickness threshold

Hi all, I'd like to understand the difference in using the default value for maximum threshold (5 mm) instead of a custom value in mris_thickness function. Is the map of cortical thickness the same in both cases and the difference resides in the saturation (all values above 5mm are cut to 5 mm) or do we have a completely different map (all values above 5 mm have their own value but saturated value is displayed from 5 mm and above)? please find in attachment an example of what I'm saying... adding smoothing values in qdec's menu

project results on a template surface

Hello, I have fMRI data from a small group of subjects. I did a surface-based MVPA (in matlab) in subjects' individual space, and for each subject I have a vector of, say, p-values (one value for each vertex). I would like to display these results on a template surface. So I would like to know the mapping for each vertex to the template surface (as described in http://ftp.nmr.mgh.harvard.edu/fswiki/SurfaceRegAndTemplates) I used mris_register to register individual subjects' surfaces to .average.curvature.filled.buckner40.tif. What is the next step? Is there a way to have the mapping from the resulting registered spherical surface to an inflated (template) surface? Or should I use mris_surf2surf? If I just want to get the mapping for each vertex of my subject to the template, what arguments to the function should I specify? Are there any additional steps required (like, for example, aligning the surface with the template)? Thank you in advance, Irina

freeview problem

2D smoothing kernel and cluster size

Hi All, When we say FWHM 10, does that mean a circle with a radius of 10 mm ? Also I have some significant clusters from my analysis, will the area of the cluster be in mm2 ? How is the area of a significant cluster calculated ? I mean the math behind it. Is it mapping the cluster to the 1mm3 volume and counting the number of voxels ? (I know I can make a label of the cluster and run the anatomical-stats command to get the value ? Thank you Subha

Talairach vs. MNI coordinates in FreeSurfer

Dear FS experts When extracting cluster information using mri_surfcluster, there is a problem with the --<no>fixmni option. By default, FixMNI is 1 but it reports Talairach coordinates as confirmed by tksurfer. When using the option --nofixmni (FixMNI is zero) it reports MNI Talairach coordinates. This is somewhat counterintuitive for me and I ask me whether I have overseen something. Please can you confirm that when I want to get MNI Talairach coordinates in the table produced by mri_surfcluster I have to add the option --nofixmni.
