Two timepoints - same subject, correlation matrix
by Sudhin A. Shah 22 Jun '11

22 Jun '11

Hi, Can somebody please help me figure out how to correct this issue? 1 subject - 2 functional scans 1) run recon-all on subject anatomical. 2) process functional series (using AFNI/FSL) - each individually. 3) use (http://afni.nimh.nih.gov/pub/dist/doc/program_help/@ROI_Corr_Mat.html) @ROI_Corr_Mat -ts proc_func1 -roi aparc+aseg -prefix all (each individually) This works (I don't know why since I am not doing anything to register them to a common space). 4) I get a square matrix of 109 (n x n correlation matrix) in 1 timepoint and 112 in 2nd timepoint. I would like to get the exact same number so I can compare them! Of course I can manually adjust the rows/columns later, but I am not sure this is the smartest way to do this. Can I do all the steps in Freesurfer? Thank you, S

Volume-based stream: SupraTentorial Volume and Lesion-Mask
by Righart, Ruthger Dr. 22 Jun '11

Dear All, We are making Volume-based analyses and I have a few questions. 1. The SupraTentorial BrainVolume is indicated in the aseg.stats. I found an explanation on http://surfer.nmr.mgh.harvard.edu/fswiki/MorphometryStats about the SupraTentorial Vol., but checking the formula by summing up Cortex + CorticalWhiteMatter + SubCortGray I do not arrive at the exact value of SupraTentorial as indicated in the aseg.stats; for some of my subjects this value is higher, for some lower. What could cause these differences except from differences between voxel-based measures (i.e., SubCortGray) and surface-based measures? Is CSF and ventricle volume already subtracted from this value? Please see below copied the aseg.stats file for one subject: Cortex 448248.101786 + CorticalWhiteMatter 404368.03125 + SubCortGray 215645 = 1068261.13. This differs from the supratentorial value indicated in aseg.stats, which is 1218507.78. 2. Is it possible to exclude lesions from the volume-based measures by incorporating a self-defined lesion mask for each subject? If there are any lesions in structures, I would like to subtract lesion volume these structures that are listed in aseg.stats. mask conversion from talairach
by Sam Cartmell 21 Jun '11

Hello Freesurfers, Using FS 4.5, I am attempting to do an ROI analysis based on activations seen in the group contrast. I'd like these ROI's to be a sphere around the peak voxel of each activation. Using a matlab program written by a colleague, I was able to generate spherical masks around the peak voxel in talairach functional space (i.e. no registration file is needed to view these masks overlayed on fsaverage and the masks have dimension 76 x 76 x 93 and voxel size 2 x 2 x 2 mm). I'd like to transfer these masks to native functional space (the same space as each subject's beta.nii file) so that I might extract the timecourse activity in matlab, and I was wondering 1) if what I list below is a valid way to do this transformation, and 2) if there is an alternative/superior way to accomplish this. After a lot of experimenting, the following series of commands appears to work: 1. mri_convert --input_volume group_sphere_mask.nii.gz --output_volume output1.nii.gz --ait Subject/mri/transforms/ talairach.xfm --this gives me an error message: ERROR MSGS -- INFO: Trying to get the source volume information from the transform name corRead(): can't open file Subject/mri/transforms/../orig/COR-.info INFO: Failed to find Subject/mri/transforms/../orig as a source volume. The inverse c_(ras) may not be valid. 2. mri_vol2vol --mov output1.nii.gz --targ Subject/bold/004/f.nii --regheader --o output2.nii.gz --interp nearest --this gives me a file with the right dimensions, but the values in the mask are no longer = 1, so then I use 3. mri_binarize -i output2.nii.gz -o output3.nii.gz --min .02 --where the min is a somewhat arbitrary threshold that seems to capture most of the voxels that were in the mask When I overlay this file on the subjects anatomical using: tkmedit Subject orig.mgz -overlay output3.nii.gz --reg Subject/bold/register.dat I get a mask which seems to be in the right place, but is no longer truly spherical and has the occasional voxel dropped from from the mask First and foremost, I would just like to know if this is valid, but I would also be eager to learn about any methods which might preserve the spherical shape and/or prevent any voxel dropout (and that don't give me error messages). Thanks, Sam Cartmell Research Assistant Visual Cognitive Neuroscience Laboratory, Dept Psychology Yale University

error during mri_cvs_register
by David Brang 21 Jun '11

Hi All I'm receiving an error with mri_cvs_register from FS 5.1 on a 64-bit Mac 10.6.7 system and was hoping for some help. It's the same error with the 3 subjects I've tried it on, and occurs both before and after using the mri_cvs_register that was updated on Jun 10th. I'm including the last few lines of the log file. Thanks David ---------LOG---------- step = 12 =============== elt_vol= 15.0625 Constructing Delaunay tetrahedralization. Delaunay seconds: 7.9e-05 Creating surface mesh. Perturbing vertices. launchpad help
by Chindhuri Selvadurai 21 Jun '11

21 Jun '11

Hello, I am trying to do recon-all using launchpad, and I am not sure how to fix the error I am getting. I checked IT's launchpad help website, but can't seem to figure it out. Using fs v4 subjects_dir: /space/ventzl/36/users/RespMon12C/subjects command: pbsubmit -q sergeant -l nodes=1:opteron -m chinsel -c 'recon-all -s RMAUT021 -all -i /cluster/archive/292/siemens/TrioTim-35006-20110508-105030-353000/353000-000004-000001.dcm -mail chinsel(a)nmr.mgh.harvard.edu -force' This is the output I'm getting: Opening pbsjob_3 qsub -V -S /bin/sh -m abe -M chinsel -q sergeant -l nodes=1:opteron -r n /pbs/chinsel/pbsjob_3 qsub: Unknown queue MSG=cannot locate queue FATAL: qsub call failed. Check above for error messages. I'm also not getting any e-mails. Is there a way to check an error log like on seychelles? trouble with longitudinal processing in FS5.1
by Jane Lawrence 21 Jun '11

21 Jun '11

Hello FreeSurfer community, I am running into a problem with my longitudinal data in the new FS5.1 and am wondering if anyone else has run into this error message during the unbiased template creation. I have 4 scans from 2 subjects and have run into the same error at the same place. I only run into this problem when I try running the analysis on all 4 scans - it has completed without error whenever I have tried different combinations of 2 or 3 scans so I don't think it is a problem with my data. The unbiased template creation gets to the point of Registration:computeMultiresRegistration and completes TP 1 and 2. When it gets to TP 3, it runs fine until it starts calculating Resolution: 0 S(256 256 256 ) T (256 256 256) On Iteration(f):2 I get the message "Killed". Since there isn't much info in the error message I'm having trouble figuring out what to troubleshoot next. As I mentioned above, I get this error message in 2 subjects in exactly the same place and the process completes without error when I use separate combinations so I don't think it's a data problem. And since 3 time points have run successfully I don't think that it is an issue of not having enough computer resources..... I am running freesurfer in a Oracle virtual box on a windows 64 bit computer. Any suggestions would be greatly appreciated. Hello Experts, I apologise for the stupidity of this question, but I am not used to using Linux, but I need to uninstall my Freesurfer from the Desktop and then reinstall it,however, I have no idea how to uninstall in Linux. I was trying to execute: rm -rf /desktop/freesurfer but is not doing anything. Can someone possibly assist me in this problem? Id be extremely grateful. Thank you and Kind regards, Antonella
