TRACULA preprocessing errors: cannot create dwi_orig_las.nii.gz

External Email - Use Caution Dear FreeSurfer experts, I am a new user of FreeSurfer and I am trying to apply TRACULA to my data. However, I am stuck in the pre-processing part. I have the following error at the end: ERROR: Transform file should be eddy_correct/eddy log file or .mat file But, the problem starts early because it cannot create the dwi_orig_las.nii.gz file. Also, the bvecs.norot is filled with zeros. I checked the bvals and bvecs file and they follow the format required by TRACULA. In attachment, you can find the configuration and trac-all.log files. Create .Qdecrc file

Supporting older versions of FreeSurfer (5.3) on newer OSs

External Email - Use Caution All, We're setting up a new cluster (based on CentOS 8) but have many users that still want to run older versions of FreeSurfer (5.3 and 5.3-HCP). Can't use 'defined(@array)' (Maybe you should just omit the defined()?) at /export/freesurfer/freesurfer-5.3.0-HCP/mni/bin/nu_estimate_np_and_em line 165. nu_correct: crashed while running nu_estimate_np_and_em (termination status=65280) ERROR: nu_correct One fix suggested for Ubuntu users is to install an older version of Perl. While we've tried that on our system, it seems the perl scripts are hard-wired to use /usr/bin/perl: [root@mgt bin]# head -1 nu_estimate_np_and_em #!/usr/bin/perl -w So without replacing the system perl on every system in the cluster, is anyone aware of any other work-arounds for this issue? PROBLEM WITH license.txt file

External Email - Use Caution Hello FreeSurfer Developers, I have a problem with the license.txt file. I installed freesurfer https://secure-web.cisco.com/1kr9diGzYY_KvBEtklD2GLjlt2rQ-By6uhuAuJRXSN2879… on the ubuntu system and I obtained the license.txt file by following the guidelines on freesurfer site. I can't paste the file into the freesurfer older because I have not the permission to do it, how can I solve this problem? Best regards

Extracting individual activation values in FSFAST

Hello Freesurfer community, I would like to extract individual brain activation values in specific clusters emerging from an FSFAST group analysis that tested a certain contrast during a task, to be entered as predictors in a linear regression model. Is it possible to obtain these individual level activation values using commands in FSFAST? Or is it possible to extract individual level effect sizes from this group analysis from the contrast effect size files? Thanks so much for your help! Based on the manual, I tried tksurfer fsaverage lh inflated But, there is no room to input the overlay .mgh file. Moreover, I did not find relevant info in the -tcl scripting. Unknown label interpretation in Desikan-Killiany atlas

External Email - Use Caution Dear FreeSurfer Support, I am writing this letter to inquire about the labeling system for Desikan/Killiany atlas. Specifically, we would like to ask whether the label "CTX_LH_UNKNOWN_SUVR" shall be included for the anaylsis or not. -- As far as we are concerned, we found the related information in archives of FreeSurfer support: https://secure-web.cisco.com/1pj3f15nIYncSqPaxZxKxOkPY68taDPj-zLxvjs3pwd01d… unknown volume means it's not part of the cortex (usually on the medial wall where the surface crosses things like the callosum, the thalamus, the ventricles, etc...) -- It appears that the value of this label is meaningful in our current analysis. Therefore we would very much appreciate if you can give us some suggestions or elaboration about the unknown label in freesurfer, and how to interpret it. Issues with mris_preprocess and fsaverage5

External Email - Use Caution Hello, I am attempting to run mris_preproc with a single subject using the following command: mris_preproc --s 6026423 --fwhm 10 --SUBJECTS_DIR /lab-share/Psych-Glahn-e2/Public/UKB_4844/FS_MRI --target fsaverage5 --hemi lh --meas thickness --out /lab-share/Psych-Glahn-e2/Public/UKB_4844/FS_analysis/PRS_reg/THICK/${s}.fs5.10mm.lh.thick.mgh Although I have copied the fsaverage5 directory to my SUBJECTS_DIR, I am getting the following error: mri_surf2surf: could not read surface /lab-share/Psych-Glahn-e2/Public/UKB_4844/FS_MRI/6026423/surf/lh.fsaverage5.sphere.reg No such file or directory What's strange is that I tried the same command, but instead of using the fsaverage5, I used the fsaverage (which is also located in my SUBJECTS_DIR) and it works fine. I've attached both the log files when using the fsaverage and when using the fsaverag5. Am I missing something obvious? mris_sphere error: terminated by signal 9

External Email - Use Caution Dear FreeSurfer experts, I'm attempting to use recon-all on my subjects and I have one of my subjects exit with errors after it is terminated by signal 9 during -sphere of autorecon3. I tried rerunning this particular step with command recon-all -autorecon3 -subjid subj07 -sphere. Unfortunately mris_sphere keeps being terminated. I experience this exact same problem with another one of my other subjects, whereas the rest of my subjects manage to finish recon-all. I use freesurfer-linux-centos7_x86_64-7.1.0-20200511-813297b on a virtual machine (VirtualBox) on my windows computer. Linux developer-VirtualBox 5.4.0-65-generic #73~18.04.1-Ubuntu SMP Tue Jan 19 09:02:24 UTC 2021 x86_64 x86_64 x86_64 GNU/Linux Any thoughts on how to troubleshoot this? Thanks a lot. Regards,?
