External Email - Use Caution Post-Doctoral position: Functional Neuroimaging in Human Neurocognitive Aging A full-time position is available for an outstanding, highly motivated post-doctoral fellow in the laboratory of Arnold Bakker, Ph.D. in the Division of Psychiatric Neuroimaging at Johns Hopkins University School of Medicine. The laboratory focuses on the use of high-resolution functional and structural neuroimaging methods to investigate the neural basis of learning and memory in both young and older adults and in individuals with memory complaints, neurodegenerative or psychiatric conditions. Our studies focus primarily on the role of the medial temporal lobe and particularly the hippocampus in memory function, age- and disease-related memory impairment and neuropsychiatric conditions. The Division of Psychiatric Neuroimaging is part of the Department of Psychiatry and Behavioral Sciences at the Johns Hopkins University School of Medicine and is affiliated with the Johns Hopkins Alzheimer’s Disease Research Center (JHADRC), the Division of Geriatric Psychiatry and Neuropsychiatry, the Kirby Center for Brain Imaging, and the Center for Imaging Science (CIS). These affiliations and the Johns Hopkins community in general provide a rich and unique environment for collaboration and education for candidates interested in learning and memory in aging and disease, and neuropsychiatry. The fellow will have responsibility for specific projects, particularly involving image processing and analysis, and lead the preparation of manuscripts for publication and presentation of results at scientific meetings. The successful candidate will have strong academic training in cognitive or computational neuroscience and will have significant experience with functional MRI. A Ph.D. or M.D/Ph.D. in Neuroscience, Cognitive Science or Psychology or a relevant discipline is required. The successful candidate will have excellent writing and communication skills with evidence of successful manuscript productivity as well as the ability to work independently and as part of a collaborative interdisciplinary team. Lesion heat map question

I have the lesion probability maps for each individual generated in SAMSEG and I was wondering what the best method would be to place the maps of each individual in standard space to generate a population-wise probability map. Any recommendation? Any input is appreciated! comparing long and cross FS aparc+aseg

External Email - Use Caution Hi all, I am running a test of long FS on some subjects to see if I can improve the segmentation accuracy compared to cross FS. The aparc+aseg.mgz output of long FS, however, is not aligned with the original timepoint structural scan, but rather to the T1 image in the "base" folder (which I believe is an average of the original timepoints). I was wondering if there was a way to directly compare the results of long FS segmentation to those of cross FS segmentation, essentially having both the original aparc+aseg image and the new one in the same space and aligned, or if that does not make sense since we are doing the long FS segmentation on an effectively new image. They will work on methodological research to define, implement and deploy strategies for analysing high-resolution functional neuroimaging data from ultra-high magnetic field MRI (7T or more). Since 2019, in-house facilities of the WCHN include a 7T Siemens Terra MRI scanner with parallel transmission capability, providing access to functional and anatomical information about the human brain in vivo with very high precision, spatial specificity and interpretability. The Centre has pioneered many neuroimaging methodologies, including Statistical Parametric Mapping (SPM) and Dynamic Causal Modelling (DCM). The Methods Group specialises in the development of a broad range of image processing methods based on principled generative models of image data and statistical analyses aimed at interpreting neural signals, see: https://secure-web.cisco.com/1GSdlHnnAPyRJX7sjSshoYzIX4pp-j-k8HK4t5xa4G1ZsL… The appointees will engage in their own research projects with flexibility to shape their research directions, in line with the overall goals of the Centre. The developed methods will be made available to Centre researchers, as well as others in the international research community, through the widely used SPM software, which is developed in the Centre. Examples of possible projects include: * Development and optimisation of analysis techniques exploiting 7T fMRI data to probe discrete units of neuronal computation such as layers, columns, stripes and small sub-nuclei; * Development of generative models of anatomically-informed fMRI analyses, for layer-specific, surface-based investigation of cortical processing at 7T; * Devising correction schemes to mitigate imaging artefacts caused by magnetic field inhomogeneities, motion and physiology; * Development of a statistical framework for the multiple testing problem in the context of laminar-specific fMRI analyses. The appointees will liaise closely with the Centre’s Methods, Physics and Computational Anatomy teams to provide solutions to challenges posed by ultra-high field imaging that integrate both acquisition and modelling strategies. Collaboration with neuroscientists from other disciplines working at the Centre is another important aspect of the role, including the provision of advice and guidance on best practice neuroimaging strategies. The posts are available immediately and are funded by a grant from the Wellcome Trust until 30 November 2023 in the first instance. Applicants must have a PhD (Senior Research Fellow) or, if not already held, the PhD must be obtained by the agreed start-date (Research Fellow applicants only) in a topic related to numerical computing and methods development. Strong programming expertise (e.g. MATLAB or C/C++) and experience with ultra-high field MRI are essential. Senior Research Fellow applicants must also have demonstrable experience in relevant areas of methodological development and of leading projects to completion. External Email - Use Caution Hi everyone, Is it possible to do an FIR analysis using a task regressor instead of (or additional to) a paradigm file? More precisely, we want to use pupil size as task regressor. It was recorded during an auditory detection task (event related). This works when I use "-spmhrf" or other HRF options. However, for FIR I cannot get the expected time course in the single subjects data. Tksurfer ends with an error because it cannot find the file h.nii.gz: ERROR: could not determine file for [...]/S01_3/bold/PupilFIR.lh/h This file indeed does not exist, there is only one called "h-offset". The commands I used until that point are (here neglecting the original task, but using -event-related etc instead of no task results in the same error): mkanalysis-sess -fsd bold -stc up -surface fsaverage lh -fwhm 5 -notask -fir 4 20 -TR 2 -polyfit 2 -analysis PupilFIR.lh -per-run -taskreg Pupil 1 selxavg3-sess -s S01_3 -analysis PupilFIR.lh tksurfer-sess -s S01_3 -analysis PupilFIR.lh -call -tksurfer Is there any solution for this?
