Problem with registration (PetSurfer)

External Email - Use Caution Dear experts, I am following PetSurfer steps (https://surfer.nmr.mgh.harvard.edu/fswiki/PetSurfer) Something was wrong using mri_coreg function because when I checked the registration with tkregisterfv this error was shown in the terminal: *Warning: Transformation can only apply to volumes for now. If your data includes ROI/Surface/Way Points, please do not use this feature yet.* *MatrixAsciiReadFrom: could not scanf parms* *Source temporarily unavailable* *LTAchangeType: src geometry must be valid* Can you help me? *I use these commands:* dcm2niix s_001_PET_dicom (to convert dicom PET files to nii)gtmseg --s s_001mri_coreg --s s_001 --mov s_001_PET.nii --reg s_001.reg.ltatkregisterfv --mov s_001_PET.nii --reg s_001.reg.lta –surfs And it happens with all the subjects. External Email - Use Caution Hi Kersten, Thank you so much for your detailed explanation. 1. Sorry I did make a mistake with a couple of the beta values in the word doc I sent through. Also, you were correct that you should be looking at the 8th position. 2. Thank you for this code. I have now used it to automate the extraction of all the beta values and to write each set of beta values into an mgh file for viewing. 3. Being aware of the index differences between matlab and freesurfer has completely solved my problem for the age and groupXtime clusters. I have reextracted all of the beta values and everything is matching up perfectly now. I am still having a problem with the first cluster in the table I sent throught (cluster index A, rh, area, B1, time in CON). I have attached a new updated composite image which has the accurate uncorrected beta value and a scatterplot including a trend line. As you can see from the scatterplot there is a very slight increase in the raw area values over time. However, the sign of the p-value and uncorrected beta values indicate that there should be a decrease over time. Could this be caused by the fact that I am graphing raw area values that do not take the other model covariates into account? I have started looking at the 'lh.thickness.stack.R2C.fwhm20.lmem.final.190313.mat' file, specifically looking for the maximum vertex 113776, which is mentioned in your table. I have to admit that I cannot identify a corresponding beta - value of 0.000378823 at the 8th position of the stats_final.Bhat vector. I.e. 'stats_final(113776).Bhat(8)' gives me something different. Am I correct in looking at the 8th position for the effect in question? Maybe you can check / help here? 2. It can be helpful to write out beta.mgh files and compare them with the significance mgh files. There should be some (close) correspondence regarding the sign and spatial distribution of the two overlays, at least this is what I see here. Maybe a crucial point is that indices in Matlab are 1-based, while in Freeview they are 0-based (sorry - it would have been better if I had written that earlier, but I just had to remind me of this discrepancy myself): Let's take the beta.mgh file from above, i.e. beta coefficient #8 from the 'lh.thickness.stack.R2C.fwhm20.lmem.final.190313.B7.sig.mgh' analysis, and load it in Freeview. Navigating to vertex (e.g.,) 35149 in Freeview gives a beta value of -0.0215902 (see the lower part of the Freeview GUI), and this corresponds to the value that we get from stats_final(35150).Bhat(8) in Matlab. Note the +1 increment for the matlab index. This principle should hold for any vertex, maybe you can check for a few others. I speculate that also indices from the mri_surfcluster reports are 0-based (but I still need to validate if my memory is correct here). Going back to the max vertex mentioned above, when I navigate in Freeview to its position (#113776; can also be identified by raising the significance threshold to -3.6, which is just below the max significance of the cluster in question, and should in the middle temporal region show just this vertex), I get a significance value of -3.6213, which is nicely consistent with your table. From the 'Beta8.mgh' file, I get at the same position an estimate of -0.0181921 (which at least has the right sign), and corresponds to the value of stats_final(113777).Bhat(8) in Matlab, which is -0.018192064131756. These are just a few first impressions, let me know if anything remains unclear. Unfortunately, I have identified an issue with two of my clusters for the effect of group X time, and one of my clusters for the effect of baseline age. In all instances the unstandardized beta value for the 'Max Vertex' is positive. In contrast, the negative sign of the Max log 10 p-value and plots of the mean cluter-wise cortical thickness values indicate that these effects should be negative. For the group X time clusters in question I have attached a composite image ('lme_ubetaissue_groupXtime_thickness.png') showing each cluster mapped onto its' relevant inflated cortical surface, as well as plots of the mean cortical thickness values for each cluster, and the relative 'Max' and unstandardised beta values. Do you have any idea what could be causing the discrepancy i'm seeing? Should I be averaging across all of the unstandardized beta values for a given cluster to get an estimate of the effect size? In addition to this issue, I have also encountered a problem with one of my clusters for the effect of time on cortical area. Here both the log 10 p and unstandarized beta values are negative, but on plotting the mean cortical area values the line of best fit indicates that area is increasing over time. I have attached a second composite image that displays these issues ('lme_plotissue_time_area.png'). Any insight you can provide on either of these issues will be greatly appreciated, and I am happy to supply additional information and files if requried. BQ_END I can only speculate here, but it's probably worth checking: A sig value of 'Inf' would correspond to a p-value of (exactly) zero. So, one might investigate if any zeros are contained within the p-value arrays / maps, and if these zeros (if any) reflect the outcome of a statistical test (then it should be no problem) or if they were erroneously introduced. Here's my first impression: I do not think that there is a really satisfying solution given these particular stats maps and the effect size measure you describe. I may be missing something, but I also have to admit that it is not immediately clear to me what motivates the choice of cohen's d (and the calculation you describe) in the current scenario - I've always thought of it as a measure of 'difference in means'. In a regression context, I would personally look for a measure of the "variance-explained" type. There seem to be at least two papers (Xu, 2003, Statistics in Medicine, and Selya, 2012, Frontiers) that cover these for mixed effects models. The calculation/implementation of these measures seems to be, however, not as straightforward as for classical multiple regression models; and as far as I can see, it would also involve fitting Null or reduced models, and thus running analyses again. By far the easiest and most straightforward way in my eyes is to report unstandardized effect sizes, i.e. beta estimates, as you have clearly interpretable main variables (group and time) with intuitive units that should be comparable across studies from your field. So maybe this is an argument not to standardize, and to state the effect size in terms of "change in thickness per year" etc.? Can you suggest an alternate method for generating effect sizes for these clusters? Using Buckner Cerebellar Parcellation

External Email - Use Caution Dear expert, I am trying to coregister the Buckner cerebellar parcellation ( http://www.freesurfer.net/fswiki/CerebellumParcellation_Buckner2011) in all my sample. However the results that I got using mri_vol2vol are not so good (see attached). Indeed in most cases the parcellation is bigger than the anatomical cerebellum of my subjects. Do you have any tips? If co-registered PET onto corresponding MRI(i.e. MRI space) is available using rbv.nii.gz from mri_gtmpvc, Or if you recommend it by gtm.stats.dat, I can use gtm.stats.dat --rescale (reference regions) for SUVR in PET space. What do you prefer or recommend? 2. I used mri_vol2vol --mov rbv.nii.gz --targ original_PET.nii --o test.nii --regheader because rbv.nii.gz is in different space. but when overlaid with them, registration is not correct. (WHY) rbv.nii.gz is in different space, even not in T1.mgz space. (DKT space) I just wanted to use the pv-corrected image for image processing. and you also said, smoothing is required after PVC. qdec / tksurfer GUI

External Email - Use Caution I've noticed an issue when trying to manually input values into fields with Qdec. This problem has been reported before. I thought perhaps it was because Qdec is deprecated, so I loaded the results into tksurfer, and I can't change fields in this program either. It's as if the keyboard is not recognized. Mouse input has no problem. For isntance, if I try to use the "Save Multiple Views as TIFFs ... " tool, I can't even type in a filename. Nor can I change threshold levels on the overlay configuration (besides dragging the threshold markers, which is less accurate than I need). Any suggestions on how I might debug this? External Email - Use Caution Hi, Adam, while reading this thread, I would like to clarify: bbregister does rigid body registration, so you could use this tool for registering EPI to structurals, indeed. But this tool only registers, it does not unwarp the distortions in the EPI images, it leaves images distorted. For preprocessing of DWI data, I would recommend the "dwipreproc" wrapper script for FSL tools topup and eddy. This is part of mrtrix3 tool: https://mrtrix.readthedocs.io/en/latest/reference/scripts/dwipreproc.html Antonin Skoch I guess there's a 3rd option: you can correct EPI geometric distortions by registering the EPI to a structural scan of the same subject. External Email - Use Caution Hello Shun, I’ve had some issues with graphics with only 8G of RAM.  After you account for the OS and anything else running on the machine, 8G can put pressure on available memory. Dell, Apple, etc. have stock configurations for laptops with 16G RAM and a 4-6 core processor, e.g., Intel i7 chip.  I would avoid laptops with slow internal spinning drives, e.g., 5200 RPM.  When you are reading/writing files in a long chain of processing commands, the time for disk I/O can become a bottleneck.  Having as SSD for storage should speed up read/write times.  Then if you have the funds, higher end machines can be configured with 24-32G RAM and more cores (Intel i9 chip).  But in the high end laptops, the processor performance can be throttled down because of the need to dissipate heat (and the fan comes on). Throttling performance from heat should not be an issue in a desktop machine since the chassis contains several fans, i.e., 1 for the CPU, and 1 or 2 more fans, to pull/push air from the front/back of the machine.  With a desktop machine you can more easily upgrade the hardware.  You  will have extra memory slots so you could start with 16G RAM.  You can get SSD storage/cards that plug into the PCIe slots on the motherboard or directly into the motherboard.   And motherboards often support different models of Intel processors you can choose from with more/less cores. A “server class” desktop or rack mounted machine can bump things up to 64G RAM, Xeon class Intel CPU's with 16-24 cores and multiple SSDs and/or very fast disk drives.  These are often bought or financed by companies or universities for their staff and IT infrastructure. I would start with 16G RAM, 4-6 core Intel i7 (~3 GHz per core) and fast disk storage (SSD or 7200 RPM disk drives) for the files that will be read/written.  Then maybe expand as your needs and budget allows. - R. Dear experts in Free Surfer community, I am a new fan of Free Surfer. However, I run several times recon-all on my sMRI data and always got errors. After discussing with my friend, we speculated that the PC hardly had enough power to run Free Surfer. Now, my PI agree to buy a new workstation.
