Project Effect Size onto Desikan-Killiany Atlas
by Taralee Hamner 24 Dec '18

24 Dec '18

External Email - Use Caution Hi all, We would like to project effect sizes on the FS average brain using Desikan-Killiany Atlas. We will then manually color code regions based on the effect size range. However, our command line is not loading the Desikan-Killiany Atlas. (Tksurfer fsaverage lh inflated -annotation aparc). See picture below. [image: Screen Shot 2018-12-11 at 10.35.40 AM.png] Please advise on 1) how to load the atlas on the FS average brain and 2) if it would be better to manually color code regions based on effect size or project the raw effect size data on the brain. I hope everyone is having a happy holiday season. Best, Taralee

Finding the surface vertex for a voxel in the cortex
by ts+ml＠rcmd.org 24 Dec '18

24 Dec '18

External Email - Use Caution Dear FreeSurfer experts, given a voxel in the cortex of the fsaverage subject, I would like to find the vertex on the surface that corresponds to the voxel (e.g., if volume data would be projected to the surface). I found the documentation at http://freesurfer.net/fswiki/CoordinateSystems, which helped me a lot, but it would be great if someone could comment on whether or not what I'm doing is correct: This seems to be use case 4 on the page (bottom), so I would: 1) get the affine matrix by running: mri_info --vox2ras-tkr $FREESURFER_HOME/subjects/fsaverage/mri/orig.mgz 2) Apply the matrix to my voxel x, y, z to get the coords At this point I'm not sure how to get the vertex. Should I just compute the distance from the coords to all vertices and pick the one with minimal Euclidian distance? External Email - Use Caution Hello, I have not tried it, but it would not surprise me to see incomplete library references when running the old freesurfer 5 binaries on the latest version of Mac OS, i.e., Mac OS 10.14 (Mojave) I would try to use the rev 6 release binaries for MacOS from, https://surfer.nmr.mgh.harvard.edu/fswiki/DownloadAndInstall I have built the latest development branch of freesurfer on Mac OS 10.14, but please be aware this has not been tested like the previous rev 6 release.  (I used the makefile.wiki to build it which you can download from https://surfer.nmr.mgh.harvard.edu/fswiki/CMake) - R. Dear Surfers, I am trying to use mris_fwhm to apply fwhm=0.66 to my fmri data (voxel size 1 mm iso)using the below command: mris_fwhm --s <SBJ_NAME>--hemi rh --smooth-only --i fmcpr.sm0.self.projfrac_0.rh.nii.gz --fwhm 0.66 --o fmcpr.sm0p66_surf.self.projfrac_0.rh.nii.gz --mask /masks/brain.self.rh.nii.gz When I apply this command, it works without any error. The message on screen is as below: <SBJ_NAME> rh white Number of vertices 160391 Number of faces 320778 Total area 102725.085938 GroupSurface 0 AvgVtxArea 0.640467 AvgVtxDist 0.875515 StdVtxDist 0.253406 Loading mask masks/brain.self.rh.nii.gz Found 36045 voxels in mask Not Polynomial detrending Smoothing input by fwhm=0.660000, gstd=0.280276, niters=0 Only smoothing, so saving and exiting now But the outcome is the same as input. I think it is expected based on (niters=0). When I use the same command with fwhm =1, then i see the difference and niters=1. My question is, why is fwhm = 0.66 not acceptable? How can i solve this issue. External Email - Use Caution Hello Haoran, You could try looking at your shell limits and see if the memory size is listed as something other than “unlimited”.   In bash shell, $ bash $ ulimit -a core file size          (blocks, -c) 0 data seg size           (kbytes, -d) unlimited scheduling priority             (-e) 0 file size               (blocks, -f) unlimited pending signals                 (-i) 256605 max locked memory       (kbytes, -l) 64 max memory size         (kbytes, -m) unlimited open files                      (-n) 65535 pipe size            (512 bytes, -p) 8 POSIX message queues     (bytes, -q) 819200 real-time priority              (-r) 0 stack size              (kbytes, -s) unlimited cpu time               (seconds, -t) unlimited max user processes              (-u) 256605 virtual memory          (kbytes, -v) unlimited file locks                      (-x) unlimited If memory does not read as unlimited then, $ ulimit -m unlimited - R.
