bbregister is only for registering between different modalites within the same subject. It sounds like you will need mri_label2vol, passing it a registration file between your individual and the MNI. Alternatively, you can use the FSL tools to map the aparc+aseg.mgz to the MNI (just use mri_convert to convert it to nii)
