Thanks guys for the thoughtful comments -- I need to do some further digesting.
Nick: Yes I'll get a Wiki username.
Both: Looks to me like I really need to understand what is the coordinate system of each input and output file in the pipeline -- this would greatly clarify what data is immediately compatible with what, or what transforms (and resampling tradeofss) are needed.
And yes, after an initial conception that the subcortical seg and surface processing were completely separate, I did notice that output from the subcortical seg feeds into the preparation of volumes for the surface processes. (So thanks Doug for the further comments on that... again, still digesting!).
