My problem is that I do not have the old version anymore and if I re-run the recon all stage 3, I am not sure I can end up with the old parcellation...Can I?

I don't think so, but maybe I don't understand. The parcellations are
defined on the surfaces, so if they look okay you should be all set (they can't be misregistered)
