I don't know what you mean by overlaying the results on L & R. What is your command line?

I don't know what you mean. Can you elaborate/

It is the difference between left and right hemisphere at each vertex.

Do you mean mapping the difference into the volume and then viewing it
as a volume? If so, You can try mri_surf2vol
