by groups do you mean the list of subjects you include in your -sf file? if so, there is no difference. -sf <sessidfile> is just a list of subjects on which the resampling has to be performed taking each subject separately.
And if you do need to resample your groups separately do you need to do this under 2 different analyses?
should be from the same analysis.
