I'm a little confused when you say you use mri_parse_sdcmdir to convert your dicom files. mri_parse_sdcmdir will sort the dicom files in a directory but will not convert them. Do you mean unpacksdcmdir, which uses mri_parse_sdcmdir and mri_convert? unpacksdcmdir can go slowly, but I recently sped it up (it was a problem with polling). In case that's what it is, I've put a new version here:

I found another program on the web, dinifti that seemed like it was going to be pretty fast, but then it died with a segmentation fault.
