if by input file you mean aparc+aseg.mgz as in that message, it should also be 256^3. If you mean the original input to recon-all, then use we resample to 256^3 1mm isotropic voxels. You can resample back to your original coordinates via (from the subject's mri dir):
mri_convert -rl rawavg.mgz -rt nearest aparc+aseg.mgz aparc+aseg.rawavg.mgz
if you are resampling an intensity volume instead of a label map, then remove the -rt nearest so that it will use trilinear interpolation instead of nearest neighbor.

The size of the input file is 176 x 256 x 256 (native space) but the
output file has the size 256 x 256 x 256. Is it possible that the output size is equal to the input size? If it is possible how can I do this?
