Probably some processing was performed at different times on this subject. Try running this:
recon-all -s <subj> -vno_match_check
and it should give a 'Pass' message for both hemis.
If it doesnt, then you will need to rerun recon-all to ensure all data is consistent:
recon-al -s <subj> -make all
