I think this is a bug. Can you try this version? https://gate.nmr.mgh.harvard.edu/safelinks/greve/reg-feat2anat copy it to $FREESURFER_HOME/bin and run chmod a+x $FREESURFER_HOME/bin/reg-feat2anat
