A new stable release has not been released yet.
The existing stable release remains posted on the distribution site, and it appears that is what was downloaded. It does not include the mni or fsl tools, nor the new subcortical segmentation functionality (which the current 'dev' release, and the upcoming 'stable' release, will include).
If you really want to make the older 'stable' version work, you could manually download the mni tools, or copy from the 'dev' version if you prefer.
The fsl tools are distributed from the FSL site: http://www.fmrib.ox.ac.uk/fsl
