I actually run Freesurfer in around two to tree subjects at the week. I was thinking in using the coordinates of pial surface, but I don't know all the process

we can provide that for you if you download and install FreeSurfer, then run recon-all on your data. We also provide tools for computing gray/white contrast once recon-all has been run.
