p.s. it's not actually a bubble - if you look at it sagittally this is obvious (we automatically remove all bubbles in any case)

I see. The ventricles are filled in from the aseg, but if you filled in the wm.mgz that would work as well. It may not be needed though. What does it look like in a saggital view?
