Hi Peter, maybe you can try reconstructing the surface of the ICBM Single Subject MRI Anatomical Template? http://www.loni.ucla.edu/ICBM/ICBM_BrainTemplate.html I think this template is in MNI space.
If this works, please consider sharing your results with the rest of us! You'll need to check with the proper authorities first, though; see the "Terms of Use" at the bottom of the web page given above.
Best,
Joe

Hi Peter,
what template is this? Is it a talairach average? Probably no hope of getting a surface model if it is, as you won't be able to distinguish opposing banks of most sulci.

Hi All,
I have tried to reconstruct the surface of the avg152T1 standard template. The strip skull procedure did not work at all. I tried the procedures explained in the freesurfer manual (p. 30), changing the preflooding height and running without watershed analyze. Unfortunately, that didn't change the result.
Are there other solutions how to improve skull stripping? If you need to see the images I obtained, I'd be happy to send them.
Your help is very much appreciated!
