This is not easy to deal with. Don't use control points unless you can see voxels that are fully WM; any partial voluming will cause errors. If you really want to process this subject. You will have to edit several volumes: wm.mgz -- add a thin set of WM voxels with value 255. Edit the same voxels in brain.finalsurfs.manedit.mgz to be 255. Run recon-all with -autorecon2-cp -autorecon3

I have a pt with significant atrophy in the right orbitofrontal/rostral middle frontal area (see screenshots below). I have added several control points but this has not been successful, as there is not much white matter in that area to begin with. Do you have recommendations for dealing with this type of issue? Do you typically leave as is or discard the subject entirely?
