Hi Sam,
there is a trick to skullstrip an MP2RAGE in FreeSurfer, which can be used with any FreeSurfer version. It is described in the following paper: https://www.ncbi.nlm.nih.gov/pubmed/24345388 The paper also discusses advantages and disadvantages of MP2RAGE vs. multiecho MPRAGE (which is also supposed to have an improved subcortical contrast).
I personally have experience with both at submillimeter resolution, and I’d say it depends on the image quality. If the contrast and SNR are good FreeSurfer will perform well. In any case, I would try out both sequences and see what works best for you.
