This material is from a course we offer, but its all there to read. In your case, you will want to inspect the surfaces of all 100 patients to make sure that recon-all did not do anything awful. There is a page showing good output, and another few pages on repairing. In general, edits are not necessary, but if you have patients with lesions, there there could be problems with some processing.
There is also a page on how to use qdec. Note that you will need to run:
recon-all -s subj -qcache
on all your subject. This takes about 30 minutes per subject.
